Abstract

Methods are provided for identification of genes that are imprinted. In another embodiment methods are provided for identification and analysis of genes whose expression shows allelic imbalance. The expression products transcribed from genes that are present in the genome as two or more alleles may be distinguished by hybridization to an array designed to interrogate individual alleles. Genes whose transcription products are present in amounts that vary from expected are candidates for allelic imbalance, imprinting and imprinting errors.

Claims (39)

1. A method of identifying at least one heterozygous gene showing monoallelic expression in an individual the method comprising:

(a) providing a genomic DNA sample from an individual;

(b) providing a nucleic acid array comprising probes designed to interrogate the genotype of a plurality of single nucleotide polymorphisms;

(c) hybridizing the genomic DNA sample to a first copy of the array;

(d) generating a hybridization pattern resulting from said hybridization;

(e) analyzing the hybridization pattern to determine the identity of the alleles present for at least one polymorphism in said plurality of single nucleotide polymorphisms;

(f) identifying at least one polymorphism in said plurality of single nucleotide polymorphisms that is heterozygous in the individual;

(g) isolating an RNA sample from the individual;

(h) hybridizing the RNA sample to a second copy of said array and generating a second hybridization pattern; and

(i) identifying at least one polymorphism in said plurality of single nucleotide polymorphisms that is heterozygous in the genomic DNA sample and homozygous in the RNA sample.

2. A method according to claim 1 wherein the at least one heterozygous gene showing monoallelic expression is an imprinted gene.

3. A method according to claim 2 wherein the parental origin of the expressed allele of said imprinted gene is determined by:

determining which alleles of the gene are present in the mother;

determining which alleles of the gene are present in the father; and

matching the expressed allele to one of the alleles present in the mother or father.

4. A method according to claim 1 wherein the gene showing monoallelic expression is a gene encoding a lymphoid-specific factor.

5. A method according to claim 1 wherein the gene showing monoallelic expression is a subunit of an olfactory receptor.

6. A method according to claim 1 wherein the gene showing monoallelic expression is a subunit of a T cell receptor.

7. A method according to claim 1 wherein the gene showing monoallelic expression is a subunit of an immunoglobulin.

8. A method according to claim 1 wherein the genomic DNA sample and the RNA sample bear different labels and are hybridized simultaneously to the array.

9. A method according to claim 1 wherein the polymorphism is associated with a phenotype.

10. A method according to claim 1 wherein the polymorphism is associated with a disease.

11. A method according to claim 10 wherein the disease is cancer.

12. A method according to claim 10 wherein the disease is a neurological disorder.

13. The method of claim 1 wherein said plurality of single nucleotide polymorphisms comprises at least 1,000 different polymorphic positions.

14. The method of claim 1 wherein said plurality of single nucleotide polymorphisms comprises at least 10,000 different polymorphic positions.

15. The method of claim 1 wherein said plurality of single nucleotide polymorphisms comprises at least 100,000 different polymorphic positions.

16. A method of identifying at least one heterozygous gene showing monoallelic expression in an individual the method comprising:

(a) providing a genomic DNA and an RNA from an individual;

(b) providing at least one nucleic acid array comprising probes designed to interrogate a plurality of alleles by genotyping a plurality of single nucleotide polymorphisms;

(c) hybridizing the genomic DNA and RNA to the at least one array; and

(d) identifying at least one allele that is heterozygous for at least one of said single nucleotide polymorphisms in the genomic DNA and homozygous for that polymorphism in the RNA.

17. A method according to claim 16 wherein the at least one heterozygous gene showing monoallelic expression is an imprinted gene.

18. A method of claim 16 wherein the genomic DNA carries one label and the RNA carries a different label and the genomic DNA and RNA are hybridized simultaneously to the array.

19. The method of claim 16 wherein the genomic DNA is hybridized to a first copy of the array and the RNA is hybridized to a second copy of the array.

20. The method of claim 16 wherein the alleles vary by at least one SNP.

21. The method of claim 16 wherein said nucleic acid array comprises a plurality of allele specific probes to interrogate at least 1,000 different single nucleotide polymorphisms.

22. The method of claim 16 wherein said nucleic acid array comprises a plurality of allele specific probes to interrogate at least 10,000 different single nucleotide polymorphisms.

23. The method of claim 16 wherein said nucleic acid array comprises a plurality of allele specific probes to interrogate at least 100,000 different single nucleotide polymorphisms.
