Abstract

Methods, combinations and kits are provided for identifying the methylation state of a target nucleic acid molecule, the methylation state of a nucleotide locus in a target nucleic acid molecule, or for identifying the locus of one or more methylated or unmethylated nucleotides in a target nucleic acid molecule. Methylation state identification is performed by treating a methylated target nucleic acid molecule with a reagent that modifies one or more nucleotides in the target nucleic acid molecule as a function of the methylation state of the target nucleic acid molecule, methylation specifically amplifying treated target nucleic acid molecule, fragmenting amplified products, and detecting one or more fragments to thereby identify the methylation state of a target nucleic acid molecule, the methylation state of a nucleotide locus in a target nucleic acid molecule, or the locus of one or more methylated or unmethylated nucleotides in a target nucleic acid molecule.

Claims (31)

1. A method for determining the methylation state of one or more nucleotide loci in a target nucleic acid molecule, which comprises:

(a) generating by mass spectrometry mass signals of a fragmented target nucleic acid molecule,

wherein the target nucleic acid molecule has been (i) treated with a reagent that modifies a nucleotide according to whether the nucleotide is methylated, (ii) amplified and (iii) contacted with a base-specific cleavage reagent that cleaves the target nucleic acid into fragments,

(b) comparing the mass signals of fragments of at least three nucleotides in length of the target nucleic acid molecule to the corresponding reference mass signals of fragments of at least three nucleotides in length derived from base-specific cleavage or simulated cleavage of a reference nucleic acid molecule in which each of the one or more nucleotide loci are methylated and/or the corresponding reference mass signals fragments of at least three nucleotides in length derived from base-specific cleavage or simulated cleavage of a reference nucleic acid molecule in which each of the one or more nucleotide loci are unmethylated to determine fragment mass patterns, wherein a fragment mass pattern includes determining: (i) the presence of a fragment, (ii) the absence of a fragment, and (iii) the mass of a fragment relative to a reference, and

c) determining the methylation state of the one or more nucleotide loci in the target nucleic acid molecule based on the fragment mass patterns determined in (b).

2. The method of claim 1 , wherein the reference mass signals are calculated mass signals.

3. The method of claim 1 , wherein the reference mass signals are of methylated nucleic acid molecule fragments.

4. The method of claim 1 , wherein the reference mass signals are of unmethylated nucleic acid molecule fragments.

5. The method of claim 1 , wherein the methylation state of one or more nucleotide loci are identified in two or more target nucleic acids.

6. The method of claim 5 , wherein each of the two or more target nucleic acids are from different biological samples.

7. The method of claim 6 , wherein the target nucleic acids are pooled.

8. The method of claim 6 , wherein the methylation state of one or more nucleotide loci in each target nucleic acid is determined.

9. The method of claim 8 , which further comprises calculating a ratio of methylated nucleotide to unmethylated nucleotide at the one or more nucleotide loci.

10. The method of claim 1 , wherein the base-specific cleavage reagent is a guanine-specific cleavage reagent.

11. The method of claim 1 , wherein the base-specific cleavage reagent is a cytosine-specific cleavage reagent.

12. The method of claim 1 , wherein the mass signals are detected by mass spectrometry.

13. The method of claim 1 , wherein the mass signals are detected by MALDI-TOF mass spectrometry.

14. The method of claim 1 , wherein the base-specific cleavage reagent is selected from the group consisting of an RNase, a DNase, an alkaline compound, piperidine formate, piperidine, dimethyl sulfate and hydrazine.

15. The method of claim 14 , wherein the RNase is selected from the group consisting of RNase A, RNase T1 and RNase U2.

16. The method of claim 1 , wherein amplified target nucleic acid is divided into two aliquots, and the base-specific cleavage reagent applied to the first aliquot is different from the base-specific cleavage reagent applied to the second aliquot.

17. The method of claim 16 , wherein the first aliquot is treated with RNase A and the second aliquot is treated with RNase T1.

18. The method of claim 1 , wherein the target nucleic acid is amplified by a process comprising transcription.

19. The method of claim 1 , wherein the target nucleic acid is amplified by a process comprising a polymerase chain reaction.

20. The method of claim 1 , wherein a target nucleic acid comprises a gene promoter region or portion thereof.

21. The method of claim 20 , wherein the gene promoter region is a tumor suppressor promoter region.

22. The method of claim 1 , wherein the reagent that modifies a nucleotide according to whether the nucleotide is methylated deaminates unmethylated cytosine.

23. The method of claim 22 , wherein the unmethylated cytosine is modified to produce uracil.

24. The method of claim 1 , wherein the reagent that modifies a nucleotide according to whether the nucleotide is methylated comprises bisulfite.

25. The method of claim 1 , wherein the product of (a) (ii) is contacted with a base-specific cleavage reagent in (a) (iii).

26. The method of claim 1 , wherein amplification is with a methylation specific primer.

27. The method of claim 26 , wherein one or more methylated nucleotides are located in regions of the target nucleic acid molecule to which the methylation-specific primer does not hybridize.
