Abstract

The invention includes compositions and methods of detection of Bacillus anthracis that use oligonucleotide probes specific for genetic material contained in the pXO1 and pXO2 plasmids in nucleic acid hybridization reactions. Embodiments of the method may include additional probes specific for other gene sequences to distinguish B. anthracis from other bacterial species present in a sample or to provide an indication that the assay was performed properly even when no Bacillus sequence is detected.

Claims (25)

1. A composition for detecting Bacillus anthracis comprising at least two isolated hybridization oligonucleotides consisting of between 20 and 40 nucleotides, each of which independently hybridize specifically to a capB target sequence selected from the group consisting of: SEQ ID NOS:9, 10, 11, 12, 13, 14, 25 or 26, sequences fully complementary to SEQ ID NOS:9, 10, 11, 12, 13, 14, 25 or 26, RNA equivalents of SEQ ID NOS:9, 10, 11, 12, 13, 14, 25 or 26, and RNA equivalents fully complementary to SEQ ID NOS:9, 10, 11, 12, 13, 14, 25 or 26.

2. The composition of claim 1 , wherein the at least two hybridization oligonucleotides hybridize specifically to the capB target sequence that includes SEQ ID NO: 9 and, SEQ ID NO: 11, or

SEQ ID NO: 13 and SEQ ID NO: 14.

The composition of claim 1 further comprising a hybridization oligonucleotide consisting of between 18 to 40 nucleotides that hybridizes specifically to a 16S rRNA target sequence of a Bacillus species or DNA encoding the 16S rRNA of a Bacillus species contained the target sequence consisting of SEQ ID NO:31, a completely complementary sequence of SEQ ID NO:31, or RNA equivalent of SEQ ID NO:31.

The composition of claim 1 further comprising a hybridization oligonucleotide consisting of between 20 to 50 nucleotides that hybridizes specifically to a 23S rRNA target sequence of a Bacillus cereus complex group species or DNA encoding the 23S rRNA of a Bacillus cereus complex group species contained the target sequence consisting of SEQ ID NO:32, a completely complementary sequence of SEQ ID NO:32, or RNA equivalent of SEQ ID NO:32.

5. The composition of claim 1 wherein the hybridization oligonucleotides have a DNA or RNA backbone, or mixed DNA and RNA backbone, or at least one 2′-methoxy RNA group.

6. The composition of claim 1 wherein the at least two hybridization oligonucleotides have a signal-producing label linked directly or indirectly to the hybridization oligonucleotide.

7. A method of detecting B. anthracis nucleic acid in a sample comprising the steps of:

providing a sample containing B. anthracis nucleic acids;

contacting the B. anthracis nucleic acids with a mixture of hybridization oligonucleotides consisting of at least two isolated and labeled probes, each of which independently hybridize specifically to a capB target sequence selected from the group consisting of: SEQ ID NO:9, SEQ ID NO:10, SEQ ID NO:11, SEQ ID NO:12, SEQ ID NO:13, SEQ ID NO:14, SEQ ID NO:25, or SEQ ID NO:26, sequences fully complementary to SEQ ID NOS:9, 10, 11, 12, 13, 14, 25 or 26, RNA equivalents of SEQ ID NOS:9, 10, 11, 12, 13, 14, 25 or 26, and RNA equivalents fully complementary to SEQ ID NOS:9, 10, 11, 12, 13, 14, 25 or 26; hybridizing specifically at least one labeled probe to the capB target sequence; and detecting the presence of at least one labeled probe hybridized specifically to a capB target sequence to indicate the presence of B. anthracis in the sample.

8. The method of claim 7 , wherein the labeled probes hybridize specifically to the capB target sequence contained in SEQ ID NO:9 and SEQ ID NO:11, or

SEQ ID NO: 13 and SEQ ID NO:14.

9. The method of claim 7 , wherein the labeled probes specifically hybridize to the capB target sequence consisting of SEQ ID NO:9, SEQ ID NO:10, and SEQ ID NO:11, or

SEQ ID NO: 11, SEQ ID NO: 10, and SEQ ID NO: 12, or

SEQ ID NO:9, SEQ ID NO:11, SEQ ID NO:10, and SEQ ID NO:12.

The method of claim 7 , further comprising the steps of providing a labeled probe that hybridizes specifically to a 23S rRNA target sequence or DNA encoding a 23S rRNA target sequence conserved in species of the B. cereus complex group contained in SEQ ID NO:32 or a sequence completely complementary to SEQ ID NO:32, hybridizing the at least one labeled probe to the 23S rRNA target sequence or DNA encoding the 23S rRNA target sequence conserved in species of the B. cereus complex group, and detecting the presence of the labeled probe hybridized to the 23S rRNA sequence or DNA encoding the 23S rRNA sequence conserved in species of the B. cereus complex group, thereby indicating the presence of a B. cereus complex group organism in the sample.

The method of claim 10 , wherein the labeled probe specific for the target sequence contained in SEQ ID NO:32 or a sequence completely complementary to SEQ ID NO:32 is an oligonucleotide consisting of SEQ ID NO:35, an RNA equivalent of SEQ ID NO:35, or a sequence completely complementary to SEQ ID NO:35.

The method of claim 7 , further comprising the steps of providing a labeled probe that hybridizes specifically to a eubacterial target sequence consisting of SEQ ID NO:40 linked directly or indirectly to a signal-producing label, hybridizing the labeled probe to a sequence present in nucleic acid from a bacterial species, and detecting the presence of the labeled probe hybridized to the nucleic acid from the bacterial species, thereby indicating the presence of bacteria in the sample.

13. A method for the detection of a plasmid pXO2 nucleic acid in a sample, comprising the steps of:

(a) contacting a sample suspected of containing a plasmid pXO2 nucleic acid with at least two isolated and detectable probes that each are 20-40 nucleotides in length and that each independently specifically hybridize to a capB target sequence selected from the croup consisting of: SEQ ID NOS:9, 10, 11, 12, 13, 14, 25 or 26, sequences fully complementary to SEQ ID NOS:9, 10, 11, 12, 13, 14, 25 or 26, RNA equivalents of SEQ ID NOS:9, 10, 11, 12, 13, 14, 25 or 26, and RNA equivalents fully complementary to SEQ ID NOS:9, 10, 11, 12, 13, 14, 25 or 26;

(b) providing conditions for the specific hybridization of the detectable probes to the plasmid pXO2 nucleic acid;

(c) detecting a hybridization complex as an indicator of the presence of a plasmid pXO2 nucleic acid in the sample or detecting no hybridization complex as an indicator of the absence of a plasmid pXO2 nucleic acid in the sample.

14. The method of claim 13 , wherein the detectable probes specifically hybridize to SEQ ID NOS: 9 and 11.

15. The method of claim 13 , wherein the sample is an environmental sample.

16. The method of claim 13 , wherein steps (a-c) further comprise contacting, providing hybridization conditions for: and detecting the presence or absence of a hybridization complex between a 16S rRNA detectable probe and a 16S rRNA target sequence, a 23S rRNA detectable probe and a 23S rRNA target sequence, a eubacterial detectable probe and a eubacterial target sequence, or a combination thereof.
