Abstract

The invention provides a high resolution three-dimensional structure of a deacylated transfer RNA protein synthesis modulator in association with a large ribosomal subunit. The protein synthesis modulator binds at least a portion of the E-site of a large ribosomal subunit. The invention provides methods for designing and/or identifying analogs of candidate molecules, for example, analogs or derivatives of the protein synthesis modulator, that bind and/or modulate the protein biosynthetic activity of the ribosome.

Claims (18)

1. A method of identifying a molecule that binds to a large ribosomal subunit, the method comprising the steps of:

(a) providing a molecular model of at least a portion of an RNA microhelix binding site of a large subunit of a ribosome created from (i) the atomic co-ordinates for the Haloarcula marismortui large ribosomal subunit found on Replacement Disk 1 under file name microhelix.txt or microhelixa.txt, or (ii) atomic co-ordinates derived by molecular modeling from the Haloarcula marismortui atomic co-ordinates found on Replacement Disk 1 under file name microhelix.txt or microhelixa.txt;

(b) using the molecular model to identify a candidate molecule that binds to at least a portion of the RNA microhelix binding site of the molecular model, wherein the RNA microhelix binding site comprises at least a portion of the E-site of the large ribosomal subunit; and

(c) producing the candidate molecule identified in step (b).

2. The method of claim 1 , wherein in step (a)(ii), the molecular model is generated by molecular modeling.

3. The method of claim 2 , wherein the molecular model is generated by homology modeling.

4. The method of claim 2 , wherein the molecular model is generated by molecular replacement.

5. The method of claim 1 , wherein the molecular model comprises residues that are conserved among one or more prokaryotic organisms.

6. The method of claim 5 , wherein the candidate molecule binds specifically to the RNA microhelix binding site of the molecular model.

7. The method of claim 5 , wherein the candidate molecule stereochemically interfits with the RNA microhelix binding site of the molecular model.

8. The method of claim 1 comprising the additional step of determining whether the candidate molecule modulates ribosomal activity.

9. The method of claim 1 comprising the additional step of identifying a modified candidate molecule that binds the RNA microhelix binding site.

10. The method of claim 9 comprising the additional step of producing the modified candidate molecule.

11. The method of claim 10 comprising the additional step of determining whether the modified candidate molecule modulates ribosomal activity.

12. The method of claim 11 comprising the additional step of producing the modified candidate molecule.

13. The method of claim 1 , wherein the candidate molecule is an antibiotic.

14. The method of claim 11 , wherein the modified candidate molecule is an antibiotic.

15. The method of claim 1 , wherein the molecular model is in an electronic form.
