Abstract

The crystal structure of ligand-bound EGLN1 catalytic domain of prolyl hydroxylase is disclosed. These coordinates are useful in computer aided drug design for identifying compounds that regulate EGLN1 prolyl hydroxylase and thereby regulate HIF-regulated disorders.

Claims (25)

1. A method for identifying candidate compounds that bind to Hypoxia Inducible Factor-1 alpha prolyl hydroxylase (EGLN1), comprising the steps of:

a) generating a three-dimensional model of an EGLN1 polypeptide, wherein the three-dimensional model has the atomic coordinates as shown in Table 2;

b) identifying amino acid residues forming a catalytic domain of EGLN1 from the three-dimensional model of (a), wherein the catalytic domain comprises amino acid residues Ile-256, Tyr-283, Met-299, Gly-307, Tyr-310, His-313, Asp-315, Tyr-329, Leu-343, His-374, Val-376, Arg-383, and Trp-389, wherein the amino acid residues have the atomic coordinates in Table 2;

c) generating a three-dimensional model of the catalytic domain of EGLN1;

d) using the three-dimensional model of the catalytic domain of EGLN1 to design or select a candidate compound that binds to EGLN1; and

e) evaluating the ability of the compound to bind EGLN1 in an in vitro, in vivo, or ex vivo assay.

2. A method according to claim 1 , wherein step (d) comprises designing a candidate compound de novo.

3. A method according to claim 1 , further comprising modifying the candidate compound based upon the positioning, alignment, and interactions between the candidate compound and one or more amino acids comprising the catalytic domain.

4. A method according to claim 1 , wherein the results of the evaluation in step (e) provide further structure related binding information such that other candidate compounds are selected for evaluation in step (e).

5. A method according to claim 1 , wherein the compound is evaluated in step (e) using an enzymatic assay.

6. A method according to claim 1 , wherein the compound is evaluated in step (e) using a cell-based assay.

7. A method for identifying candidate compounds that bind to Hypoxia Inducible Factor-1 alpha prolyl hydroxylase (EGLN1), comprising the steps of:

a) generating a three-dimensional model of an EGLN1 polypeptide, wherein the three-dimensional model has the atomic coordinates as shown in Table 2;

b) identifying amino acid residues forming a catalytic domain of EGLN1 from the three-dimensional model of (a), wherein the catalytic domain comprises amino acid residues Ile-256, Tyr-283, Met-299, Gly-307, Tyr-310, His-313, Asp-315, Tyr-329, Leu-343, His-374, Val-376, Arg-383, and Trp-389, wherein the amino acid residues have the atomic coordinates in Table 2;

c) generating a modified three-dimensional model of the catalytic domain of EGLN1 by varying the relative position of the atoms that comprise the catalytic domain in step (b) such that the root mean square deviation of the structural coordinates of the conserved residue backbone atoms of the modified three-dimensional model is less than 1.5 Å when superimposed on the structural coordinates of Table 2;

d) using the modified three-dimensional model of the catalytic domain of EGLN1 to design or select a candidate compound that binds to EGLN1; and

e) evaluating the ability of the compound to bind EGLN1 in an in vitro, in vivo or ex vivo assay.

8. A method according to claim 7 , wherein step (d) comprises modifying the structure of the candidate compound.

9. A method according to claim 7 , wherein step (d) comprises designing a candidate compound de novo.

10. A method according to claim 1 , wherein the candidate compound selected in step (d) is in a virtual compound library.

11. A method according to claim 1 , wherein the candidate compound selected in step (d) is known to bind to EGLN1 in vitro.

12. A method according to claim 1 , wherein the modified three-dimensional model of the catalytic domain of EGLN1 is generated using a computer program that varies the atomic coordinates of the catalytic domain of EGLN1.

13. A method according to claim 7 , wherein the candidate compound selected in step (d) is in a virtual compound library.

14. A method according to claim 1 , wherein the method further comprises computationally evaluating fragments of a candidate compound in a series of steps wherein the best binding fragments are combined and are used to design a compound de novo.

15. A method according to claim 7 , wherein the candidate compound selected in step (d) is known to bind to EGLN1 in vitro.
