Abstract

One aspect of the present invention relates to a double-stranded oligonucleotide comprising at least one non-natural nucleobase. In certain embodiments, the non-natural nucleobase is difluorotolyl, nitroindolyl, nitropyrrolyl, or nitroimidazolyl. In a preferred embodiment, the non-natural nucleobase is difluorotolyl. In certain embodiments, only one of the two oligonucleotide strands comprising the double-stranded oligonucleotide contains a non-natural nucleobase. In certain embodiments, both of the oligonucleotide strands comprising the double-stranded oligonucleotide independently contain a non-natural nucleobase. In certain embodiments, the oligonucleotide strands comprise at least one modified sugar moiety. Another aspect of the present invention relates to a single-stranded oligonucleotide comprising at least one non-natural nucleobase. In a preferred embodiment, the non-natural nucleobase is difluorotolyl. In certain embodiments, the ribose sugar moiety that occurs naturally in nucleosides is replaced with a hexose sugar, polycyclic heteroalkyl ring, or cyclohexenyl group. In certain embodiments, at least one phosphate linkage in the oligonucleotide has been replaced with a phosphorothioate linkage.

Claims (57)

1. A microRNA represented by formula I:

wherein

X is H, —P(O)(OM) 2 , —P(O)(OM)-O—P(O)(OM) 2 , —P(O)(Oalkyl) 2 , or —P(O)(Oalkyl)-O—P(O)(Oalkyl) 2 ;

M represents independently for each occurrence an alkali metal or a transition metal with an overall charge of +1;

n is 16, 17, 18, 19, 20, 21, 22, 23, or 24;

A 1 represents independently for each occurrence:

A 2 represents independently for each occurrence:

R 1 and R 4 represent independently for each occurrence H, or an instance of R 1 and R 4 taken together form a 4-, 5-, 6-, 7-, or 8-membered ring;

R 2 and R 3 represent independently for each occurrence H, OH, F, —Oalkyl, —Oallyl, —O(C(R 28 ) 2 ) v OR 28 , —O(C(R 28 ) 2 ) v SR 28 , —O(C(R 28 ) 2 ) v N(R 28 ) 2 , —O(C(R 28 ) 2 ) m C(O)N(R 27 ) 2 , —N(R 27 ) 2 , —S(C 1 -C 6 )alkyl, —O(C(R 28 ) 2 ) v O(C 1 -C 6 )alkyl, —O(C(R 28 ) 2 ) v S(C 1 -C 6 )alkyl, —O(C(R 28 ) 2 ) v O(C(R 28 ) 2 ) v N((C 1 -C 6 )alkyl) 2 , or —O(C(R 28 ) 2 ) v ON((C 1 -C 6 )alkyl) 2 ;

R 5 represents independently for each occurrence H, or an instance of R 5 and R 12 taken together form a 4-, 5-, 6-, 7-, or 8-membered ring; or an instance of R 5 and R 6 taken together form a bond;

R 6 represents independently for each occurrence H, OH, F, —Oalkyl, —Oallyl, or —Oalkylamine; or an instance of R 5 and R 6 taken together form a bond; or an instance of R 6 and R 8 taken together form a bond;

R 7 , R 9 , and R 11 represent independently for each occurrence H, F, —Oalkyl, —Oallyl, or —Oalkylamine;

R 8 represents independently for each occurrence H, OH, F, —Oalkyl, —Oallyl, or —Oalkylamine; or an instance of R 6 and R 8 taken together form a bond; or an instance of R 8 and R 10 taken together form a bond;

R 10 represents independently for each occurrence H, OH, F, —Oalkyl, —Oallyl, or —Oalkylamine; or an instance of R 8 and R 10 taken together form a bond; or an instance of R 10 and R 12 taken together form a bond;

R 12 represents independently for each occurrence for each occurrence H, or an instance of R 5 and R 12 taken together form a 4-, 5-, 6-, 7-, or 8-membered ring; or an instance of R 10 and R 12 taken together form a bond;

R 25 represents independently for each occurrence H, halogen, alkoxyl, alkyl, aryl, or aralkyl;

R 26 represents independently for each occurrence H, halogen, amino, hydroxyl, alkoxyl, alkyl, alkylamino, aryl, aralkyl, —C(O)R 27 , —CO 2 R 27 , —OC(O)R 27 , —N(R 27 )COR 27 , or —N(R 27 )CO 2 R 27 ;

R 27 represents independently for each occurrence H, alkyl, aryl, or aralkyl;

R 28 represents independently for each occurrence H or alkyl;

m represents independently for each occurrence 1, 2, 3, 4, 5, 6, 7, or 8;

v represents independently for each occurrence 1, 2, 3, or 4;

w 1 represents independently for each occurrence 0, 1, 2, 3, 4, 5, or 6;

Z 1 represents independently for each occurrence O or S;

Z 2 represents independently for each occurrence —OM, —Oalkyl, —Oaryl, —Oaralkyl, —SM, —Salkyl, —Saryl, —Saralkyl, —NR 13 R 14 , —(C(R 28 ) 2 ) m N(R 28 ) 2 , —(C(R 28 ) 2 ) m OR 28 , —(C(R 28 ) 2 ) m SR 28 , —N(R 28 )(C(R 28 ) 2 ) m N(R 28 ) 2 , —N(R 28 )(C(R 28 ) 2 ) m OR 28 , —N(R 28 )(C(R 28 ) 2 ) m SR 28 , —N(R 28 )(C(R 28 ) 2 ) m N(R 28 )C(O)alkyl, —(C(R 28 ) 2 ) m N(R 28 )C(O)alkyl, alkyl, or aryl; wherein R 13 and R 14 are independently H, alkyl, or aryl; or R 13 and R 14 taken together form a 3-, 4-, 5-, 6-, or 7-member ring;

A 3 represents independently for each occurrence A 4 or A 5 ;

A 4 represents independently for each occurrence optionally substituted difluorotolyl, optionally substituted nitroimidazolyl, optionally substituted nitroindolyl, optionally substituted nitropyrrolyl, optionally substituted methylbenzimidazolyl, optionally substituted 7-azaindolyl, optionally substituted imidizopyridinyl, optionally substituted pyrrolopyrizinyl, optionally substituted isocarbostyrilyl, optionally substituted phenyl, optionally substituted napthalenyl, optionally substituted anthracenyl, optionally substituted phenanthracenyl, optionally substituted pyrenyl, optionally substituted stilbenzyl, optionally substituted tetracenyl, and optionally substituted pentacenyl, optionally substituted hypoxanthinyl, optionally substituted isoinosinyl, optionally substituted 2-aza-inosinyl, optionally substituted 7-deaza-inosinyl, optionally substituted carboxamide-pyrazolyl, optionally substituted carboxamide-pyrrolyl, optionally substituted nitrobenzimidazolyl, aminobenzimidazolyl, optionally substituted nitroindazolyl, optionally substituted pyrrolopyrimidinyl, optionally substituted carboxamide-imidazolyl, optionally substituted dicarboxamide-imidazolyl, optionally substituted indolyl, optionally substituted benzimidizolyl, optionally substituted indolyl, optionally substituted pyrrolyl,

wherein Y 1 represents independently for each occurrence N or CR 50 , Y 2 represents independently for each occurrence NR 50 , O, S, or Se; w 2 represents independently for each occurrence 0, 1, 2, or 3; R 50 represents independently for each occurrence H, alkyl, aryl, or aralkyl; and R 51 represents independently for each occurrence H, halogen, hydroxyl amino, dialkylamino, alkoxyl, alkyl, aryl, or aralkyl;

A 5 represents independently for each occurrence

R 15 represents independently for each occurrence H, alkyl, or —NHCH 2 CH═CH 2 ; and

provided that A 3 is A 4 at least once, wherein the microRNA binds to a messenger RNAs to inhibit translation.

2. The microRNA of claim 1 , wherein A 4 represents independently for each occurrence optionally substituted difluorotolyl, optionally substituted nitroimidazolyl, optionally substituted nitroindolyl, or optionally substituted nitropyrrolyl.

3. The microRNA of claim 2 , wherein at least one occurrence of A 4 is an optionally substituted nitroindolyl.

4. The microRNA of claim 3 , wherein said optionally substituted nitroindolyl is represented by formula C:

R 21 represents independently for each occurrence halogen, amino, hydroxyl, alkoxyl, alkyl, alkylamino, cyano, —C(O)alkyl, —C(O)R 23 , or —CO 2 R 23 ;

R 22 represents independently for each occurrence H, halogen, amino, hydroxyl, alkoxyl, alkyl, alkylamino, cyano, —C(O)alkyl, —C(O)R 23 , or —CO 2 R 23 ;

R 23 represents independently for each occurrence H, alkyl, aryl, or aralkyl; and

p is 0, 1, 2, or 3.

5. The microRNA of claim 4 , wherein each R 21 is independently alkyl or halogen.

6. The microRNA of claim 4 , wherein each R 22 is independently H, halogen, or alkyl.

7. The microRNA of claim 4 , wherein each R 22 is H.

8. The microRNA of claim 4 , wherein p 2 is 0.

9. The microRNA of claim 4 , wherein p 2 is 1, 2, or 3.

10. The microRNA of claim 4 , wherein each R 21 is independently alkyl or halogen.

11. The microRNA of claim 3 , wherein said optionally substituted nitroindolyl is

12. The microRNA of claim 2 , wherein at least one occurrence of A 4 is an optionally substituted difluorotolyl.

13. The microRNA of claim 12 , wherein said optionally substituted difluorotolyl has the formula
