Abstract

This invention relates to antiviral drug susceptibility and resistance tests to be used in identifying effective drug regimens for the treatment of human immunodeficiency virus (HIV) infection and acquired immunodeficiency syndrome (AIDS), particularly treatment regimens including a protease inhibitor. The invention further relates to the means and methods of monitoring the clinical progression of HIV infection and its response to antiretroviral therapy using phenotypic or genotypic susceptibility assays.

127 . A method for determining viral replication capacity, comprising detecting in a biological sample from a patient infected with HIV a nucleic acid encoding an HIV protease that comprises a mutation at codon 88, wherein the presence of said protease-encoding nucleic acid in the biological sample indicates that the patient's HIV has a decreased viral replication capacity relative to a reference HIV, thereby assessing viral replication capacity.

128 . The method of claim 127 , wherein the mutation at codon 88 encodes a serine residue.

129 . The method of claim 127 , wherein the nucleic acid further comprises a mutation at codon 63, codon 77, codon 46, codon, 10, codon 20, codon 36, or a combination thereof.

130 . The method of claim 129 , wherein the mutation at codon 63 encodes an isoleucine residue.

131 . The method of claim 129 , wherein the mutation at codon 77 encodes a proline or glutamine residue.

132 . The method of claim 129 , wherein the mutation at codon 46 encodes a leucine or isoleucine residue.

133 . The method of claim 129 , wherein the mutation at codon 10 encodes an isoleucine or a phenylalanine residue.

134 . The method of claim 129 , wherein the mutation at codon 20 encodes a threonine, methionine, or arginine residue.

135 . The method of claim 129 , wherein the mutation at codon 36 encodes an isoleucine or valine residue.
