Abstract

The present invention relates to fluorescent dyes in general. The present invention provides a wide range of fluorescent dyes and kits containing the same, which are applicable for labeling a variety of biomolecules, cells and microorganisms. The present invention also provides various methods of using the fluorescent dyes for research and development, forensic identification, environmental studies, diagnosis, prognosis, and/or treatment of disease conditions.

Claims (79)

1. A compound of Formula 1a or 1b:

wherein:

X is O, S, or —C(CH 3 ) 2 —;

A is —OR 1 or —NR 1 R 1a ;

B is ═O or ═N + R 4 R 4a ;

C is —OR 4 or —NR 4 R 4a ;

R 1 , R 1a , R 4 , and R 4a are each independently H or alkyl, unsubstituted or substituted with -L-SO 3 − , -L-PO 3 2− , a water-soluble polymer, or with -L-R x ; or one or more pair of R 1 and R 1a or R 4 and R 4a together with the nitrogen to which they are attached form a saturated or unsaturated ring optionally substituted by any of -L-SO 3 − , -L-PO 3 2− and -L-R x ; or at least one of R 1 , R 1a , R 4 , or R 4a is an enzyme substrate or a protecting group;

R 7 is:

R′ 7 is H, OH, CN, or C 1 -C 6 alkoxy;

R 2 , R 3 , R 5 , R 6 , R 8 , R 9 , R 10 , R 11 , R 12 and R 13 are each independently H, halogen, CN, alkyl, alkenyl, alkoxy, alkylthio, alkylamino, dialkylamino, alkylaminocarbonyl, dialkylaminocarbonyl, alkylaminosulfonyl, dialkylaminosulfonyl, aminosulfonyl, aryl, heteroaryl, -L-SO 3 − , or -L-R x ; and when R 7 is

R 10 is optionally CO 2 − ; or one or more pair of R 2 and R 1a , R 3 and R 4a , R 4 and R 5 , R 5 and R 6 , R 8 and R 9 , or R 9 and R 1 , together with the atoms to which they are attached form one or more fused saturated or unsaturated rings that are optionally substituted by at least one halogen, CN, alkyl, alkenyl, alkoxy, alkylthio, alkylamino, dialkylamino, alkylaminocarbonyl, dialkylaminocarbonyl, alkylaminosulfonyl, dialkylaminosulfonyl, aminosulfonyl, aryl, heteroaryl, -L-PO 3 2− , L-SO 3 − , or -L-R x ;

R x is a reactive group;

L is a bond or (Q) n ;

each Q is independently NR d , S(O) t , O, C(═X), (C═X), substituted or unsubstituted alkyl, substituted or unsubstituted heteroalkyl, substituted or unsubstituted aryl, substituted or unsubstituted heteroaryl, substituted or unsubstituted cycloalkyl, or substituted or unsubstituted heterocycloalkyl, wherein t is 0-2, and no more than two NR d are adjacent and no two O are adjacent;

n is 1-20; and

each R d is H, substituted or unsubstituted alkyl.

2. The compound of claim 1 , wherein X is O.

3. The compound of claim 1 , wherein A is NR 1 R 1a and B is ═N + R 4 R 4a .

4. The compound of claim 1 , wherein A is —NR 1 R 1a and B is ═N + R 4 R 4a , and wherein at least one pair of R 1 and R 9 , or R 4 and R 5 taken together with the atoms to which they are attached form one or more fused saturated or unsaturated rings that are optionally substituted by at least one halogen, CN, alkyl, alkenyl, alkoxy, alkylthio, alkylamino, dialkylamino, alkylaminocarbonyl, dialkylaminocarbonyl, alkylaminosulfonyl, di alkylaminosulfonyl, aminosulfonyl, aryl, heteroaryl, -L-PO 3 2− , L-SO 3 − , or -L-R x .

5. The compound of claim 4 , wherein said at least one ring is substituted by -L-PO 3 2− or -L-SO 3 − .

6. The compound of claim 4 , wherein said at least one ring is substituted by at least one alkyl.

7. The compound of claim 1 , wherein at least one of R 2 and R 3 is -L-SO 3 − .

8. The compound of claim 1 , wherein R 7 is

9. The compound of claim 8 , wherein R 10 and R 11 are H.

10. The compound of claim 1 , wherein at least one of R 12 and R 13 is -L-R x .

11. The compound of claim 1 , wherein at least one of R 12 and R 13 is -L-SO 3 − .

12. A compound of Formula 1a or 1b:

wherein:

X is O, S, or —C(CH 3 ) 2 —;

A is —OR 1 or —NR 1 R 1a ;

B is ═O or ═N + R 4 R 4a ;

C is —OR 4 or —NR 4 R 4a ;

R 1 , R 1a , R 4 , and R 4a are each independently H or alkyl, unsubstituted or substituted with -L-SO 3 − , -L-PO 3 2− , a water-soluble polymer, or with -L-R x ; or one or more pair of R 1 and R 1a or R 4 and R 4a together with the nitrogen to which they are attached form a saturated or unsaturated ring optionally substituted by any of -L-SO 3 − , -L-PO 3 2− and -L-R x ; or at least one of R 1 , R 1a , R 4 , or R 4a is an enzyme substrate or a protecting group;

R 7 is imidazolyl, substituted with -L-R x , and optionally further substituted with halogen, CO 2 − , CN, alkyl, alkenyl, alkoxy, alkylthio, alkylamino, dialkylamino, alkylaminocarbonyl, dialkylaminocarbonyl, alkylaminosulfonyl, dialkylaminosulfonyl, aminosulfonyl, aryl, heteroaryl, -L-PO 3 2− , -L-SO 3 − , or -L-R x ;

R′ 7 is H, OH, CN, or C 1 -C 6 alkoxy;

R 2 , R 3 , R 5 , R 6 , R 8 , R 9 , are each independently H, halogen, CN, alkyl, alkenyl, alkoxy, aryl, heteroaryl, -L-SO 3 − , or -L-R x ; or one or more pair of R 2 and R 1a , R 3 and R 4a , R 4 and R 5 , R 5 and R 6 , R 8 and R 9 , or R 9 and R 1 , together with the atoms to which they are attached form one or more fused saturated or unsaturated rings that are optionally substituted by at least one halogen, CN, alkyl, alkenyl, alkoxy, alkylthio, alkylamino, dialkylamino, alkylaminocarbonyl, dialkylaminocarbonyl, alkylaminosulfonyl, dialkylaminosulfonyl, aminosulfonyl, aryl, heteroaryl, -L-PO 3 2− , L-SO 3 − , or -L-R x ;

R x is a reactive group;

L is a bond or (Q) n ,

each Q is independently NR d , S(O) t , O, C(═X), (C═X), substituted or unsubstituted alkyl, substituted or unsubstituted heteroalkyl, substituted or unsubstituted aryl, substituted or unsubstituted heteroaryl, substituted or unsubstituted cycloalkyl, or substituted or unsubstituted heterocycloalkyl, wherein t is 0-2, and no more than two NR d are adjacent and no two O are adjacent;

n is 1-20;

each R d is H, substituted or unsubstituted alkyl; and

at least one of R 2 , R 3 , R 5 , R 6 , R 8 , or R 9 is -L-SO 3 − .

13. The kit comprising:

i) a compound of claim 1 ; and ii) instructions instructing the use of the compound.

14. The kit of claim 13 , wherein the kit additionally comprises a buffer and optionally materials or devices for purifying conjugation products.

15. A compound of formula 1a or formula 1b:

wherein:

X is O, S, or —C(CH 3 ) 2 —;

A is —OR 1 or —NR 1 R 1a ;

B is ═O or ═N + R 4 R 4a ;

C is —OR 4 or —NR 4 R 4a ;

R 1 , R 1a , R 4 , and R 4a are each independently H or alkyl, unsubstituted or substituted with -L-SO 3 − , -L-PO 3 2− , a water-soluble polymer, or with -L-R x ; or one or more pair of R 1 and R 1a or R 4 and R 4a together with the nitrogen to which they are attached form a saturated or unsaturated ring optionally substituted by any of -L-SO 3 − , -L-PO 3 2− and -L-R x ; or at least one of R 1 , R 1a , R 4 , or R 4a is an enzyme substrate or a protecting group;

R 7 is a imidazolyl substituted with -L-R x , and optionally further substituted with halogen, CO 2 − , CN, alkyl, alkenyl, alkoxy, alkylthio, alkylamino, dialkylamino, alkylaminocarbonyl, dialkylaminocarbonyl, alkylaminosulfonyl, dialkylaminosulfonyl, aminosulfonyl, aryl, heteroaryl, -L-PO 3 2− , L-SO 3 − , or -L-R x ;

R′ 7 is H, OH, CN, or C 1 -C 6 alkoxy;

R 2 , R 3 , R 5 , R 6 , R 8 , R 9 , are each independently H, halogen, CN, alkyl, alkenyl, alkoxy, aryl, heteroaryl, -L-PO 3 2− , -L-SO 3 − , or -L-R x ; or one or more pair of R 2 and R 1a , R 3 and R 4a , R 4 and R 5 , R 5 and R 6 , R 8 and R 9 , or R 9 and R 1 , together with the atoms to which they are attached form one or more fused saturated or unsaturated rings that are optionally substituted by at least one halogen, CN, alkyl, alkenyl, alkoxy, alkylthio, alkylamino, dialkylamino, alkylaminocarbonyl, dialkylaminocarbonyl, alkylaminosulfonyl, dialkylaminosulfonyl, aminosulfonyl, aryl, heteroaryl, -L-PO 3 2− , L-SO 3 − , or -L-R x ;

R x is a reactive group;

L is a bond or (Q) n ;

each Q is independently NR d , S(O) t , O, C(═X), (C═X), substituted or unsubstituted alkyl, substituted or unsubstituted heteroalkyl, substituted or unsubstituted aryl, substituted or unsubstituted heteroaryl, substituted or unsubstituted cycloalkyl, or substituted or unsubstituted heterocycloalkyl, wherein t is 0-2, and no more than two NR d are adjacent and no two O are adjacent;

n is 1-20;

each R d is H, substituted or unsubstituted alkyl; and

at least one or more pair of R 2 and R 1a , R 3 and R 4a , R 4 and R 5 , R 5 and R 6 , R 8 and R 9 , or R 9 and R 1 , together with the atoms to which they are attached form one or more fused saturated or unsaturated rings that are optionally substituted by at least one halogen, CN, alkyl, alkenyl, alkoxy, alkylthio, alkylamino, dialkylamino, alkylaminocarbonyl, dialkylaminocarbonyl, alkylaminosulfonyl, dialkylaminosulfonyl, aminosulfonyl, aryl, heteroaryl, -L-PO 3 2− , L-SO 3 − , or -L-R x .

16. A compound of formula 1a or formula 1b:

wherein:

X is O, S, or —C(CH 3 ) 2 —;

A is —OR 1 or —NR 1 R 1a ;

B is ═O or ═N + R 4 R 4a ;

C is —OR 4 or —NR 4 R 4a ;

R 1 , R 1a , R 4 , and R 4a are each independently H or alkyl, unsubstituted or substituted with -L-SO 3 − , -L-PO 3 2− , a water-soluble polymer, or with -L-R x ; or one or more pair of R 1 and R 1a or R 4 and R 4a together with the nitrogen to which they are attached form a saturated or unsaturated ring optionally substituted by any of -L-SO 3 − , -L-PO 3 2− and -L-R x ; or at least one of R 1 , R 1a , R 4 , or R 4a is an enzyme substrate or a protecting group;

R 7 is a 5-10 membered monocyclic or bicyclic heterocycle comprising at least one quaternary nitrogen atom, unsubstituted or substituted with halogen, CO 2 − , CN, alkyl, alkenyl, alkoxy, alkylthio, alkylamino, dialkylamino, alkylaminocarbonyl, dialkylaminocarbonyl, alkylaminosulfonyl, dialkylaminosulfonyl, aminosulfonyl, aryl, heteroaryl, -L-PO 3 2− , L-SO 3 − , or -L-R x ;

R′ 7 is H, OH, CN, or C 1 -C 6 alkoxy;

R 2 , R 3 , R 5 , R 6 , R 8 , R 9 , are each independently H, halogen, CN, alkyl, alkenyl, alkoxy, aryl, heteroaryl, -L-PO 3 2− , -L-SO 3 − , or -L-R x ; or one or more pair of R 2 and R 1a , R 3 and R 4a , R 4 and R 5 , R 5 and R 6 , R 8 and R 9 , or R 9 and R 1 , together with the atoms to which they are attached form one or more fused saturated or unsaturated rings that are optionally substituted by at least one halogen, CN, alkyl, alkenyl, alkoxy, alkylthio, alkylamino, dialkylamino, alkylaminocarbonyl, dialkylaminocarbonyl, alkylaminosulfonyl, dialkylaminosulfonyl, aminosulfonyl, aryl, heteroaryl, -L-PO 3 2− , L-SO 3 − , or -L-R x ;

R x is a reactive group;

L is a bond or (Q) n ,

each Q is independently NR d , S(O) t , O, C(═X), (C═X), substituted or unsubstituted alkyl, substituted or unsubstituted heteroalkyl, substituted or unsubstituted aryl, substituted or unsubstituted heteroaryl, substituted or unsubstituted cycloalkyl, or substituted or unsubstituted heterocycloalkyl, wherein t is 0-2, and no more than two NR d are adjacent and no two O are adjacent;

n is 1-20; and

each R d is H, substituted or unsubstituted alkyl.

17. The compound of claim 16 , wherein R 7 is a 5-membered heterocycle.

18. The compound of claim 1 , wherein R 12 is independently alkyl, alkenyl, alkyl aminocarbonyl, dialkylaminocarbonyl, alkylaminosulfonyl, dialkylaminosulfonyl, aminosulfonyl, aryl, heteroaryl, -L-PO 3 2− , L-SO 3 − , or -L-R x .

19. The compound of claim 1 , wherein said compound is selected from the group consisting of
