Abstract

A bioinformatics method, software, database and system are presented in which attribute profiles of query-attribute-positive individuals and query-attribute-negative individuals are compared, and combinations of pangenetic and non-pangenetic attributes that occur at a higher frequency in the group of query-attribute-positive individuals are identified and stored to generate a compilation of bioattribute combinations that co-associate with the query attribute (i.e., an attribute of interest).

Claims (41)

1. A computer program storage device readable by a machine and containing a set of instructions which, when read by the machine, causes execution of a bioinformatics method for generating a compilation containing combinations of pangenetic and non-pangenetic attributes that co-associate with a condition query which describes a condition associated with an individual, comprising:

a) receiving the condition query which identifies, within a computer memory, a set of attribute profiles associated with a set of query positive individuals having the condition and a set of attribute profiles associated with query negative individuals not having the condition, wherein the attribute profiles comprise , in each method iteration, one of at least each of a pangenetic attribute and non-pangenetic attribute;

b) accessing the set of attribute profiles of query positive individuals having the condition and the set of attribute profiles of query negative individuals not having the condition;

c) determining a set of candidate attributes potentially having an association with the condition query, the set of candidate attributes potentially having an association with the condition comprising pangenetic and non-pangenetic attributes from the attribute profile of one query positive individual having the condition, those candidate attributes not occurring in the attribute profiles of at least a portion of the set of attribute profiles of pangenetic and non-pangenetic attributes of query negative individuals not having the condition;

d) determining the frequencies of occurrence of combinations of candidate attributes in at least a portion of the set of attribute profiles of query positive individuals having the condition and in the portion of the set of attribute profiles of query negative individuals not having the condition, wherein each of the combinations of candidate attributes contains at least one pangenetic attribute and at least one non-pangenetic attribute from the set of candidate attributes;

e) storing, within a computer memory, the combinations of candidate attributes having higher frequencies of occurrence in the portion of the set of attribute profiles of the query positive individuals having the condition than in the portion of the set of attribute profiles of the query negative individuals not having the condition to generate a compilation of attribute combinations that are associated with the condition;

f) storing, in the compilation, corresponding statistical results that are computed based on the frequencies of occurrence to indicate the strength of association of each of the attribute combinations in the compilation with the condition;

g) repeating steps (c)-(f) for a plurality of query positive individuals having the condition; and

h) forming, based on the overall frequencies of occurrence of attribute combinations in the compilation as derived from the attributes of the plurality of query positive individuals having the condition, a set of co-associated attributes containing pangenetic and non-pangenetic attributes which co-associate with the condition; and

i) storing the set of co-associated attributes containing pangenetic and non-pangenetic attributes which co-associate with the condition.

2. The bioinformatics method of claim 1 , further comprising:

j) ranking the co-associated attributes based on the corresponding statistical results.

3. The bioinformatics method of claim 1 , further comprising:

j) eliminating at least one attribute combination from the co-associated attributes based on the corresponding statistical results.

4. The bioinformatics method of claim 1 , further comprising:

j) eliminating at least one attribute combination from the co-associated attributes on at least one predetermined statistical threshold.

5. The bioinformatics method of claim 1 , further comprising:

j) transmitting as output the co-associated attributes and the corresponding statistical results.

j) ranking the attribute combinations based on the frequencies of occurrence.

7. The bioinformatics method of claim 1 , wherein each of the combinations of candidate attributes contains at least one pangenetic attribute, at least one physical attribute, at least one behavioral attribute, and at least one situational attribute.

8. A bioinformatics database system for generating a compilation containing combinations of pangenetic and non-pangenetic attributes that co-associate with a condition query associated with an individual, comprising:

a) a memory containing a first data structure containing attribute profiles of query positive individuals having the condition and attribute profiles of query negative individuals not having the condition, wherein the attribute profiles comprise, one of at least each of pangenetic attributes and non-pangenetic attributes;

b) a processor for:

i) receiving the condition query which identifies, within the first data structure, a set of attribute profiles associated with query positive individuals having the condition, and a set of profiles of query negative individuals not having the condition;

ii) accessing the first data structure and choosing an attribute profile of a query positive individual having the condition from the set of attribute profiles of individuals having the condition;

iii) determining a set of candidate attributes comprising attributes from the attribute profile of the query positive individual having the condition wherein the set of candidate attributes do not occur in the attribute profiles of a portion of the set of attribute profiles of query negative individuals not having the condition;

iv) determining the frequencies of occurrence of combinations of candidate attributes in the set of attribute profiles of the query positive individuals having the condition and in the set of attribute profiles of the query negative individuals not having the condition, wherein each of the combinations of candidate attributes contains at least one pangenetic attribute and at least one non-pangenetic attribute;

v) storing, to generate a 2nd data structure in the memory based on statistical results to indicate strength of association, the combinations of candidate attributes having higher frequencies of occurrence in the set of attribute profiles of the query positive individuals having the condition than in the set of attribute profiles of the query negative individuals not having the condition to generate a compilation of attribute combinations that co-associate with the query attribute;
