Abstract

This disclosure describes related novel methods for Recombinase-Polymerase Amplification (RPA) of a target DNA that exploit the properties of recombinase and related proteins, to invade double-stranded DNA with single stranded homologous DNA permitting sequence specific priming of DNA polymerase reactions. The disclosed methods have the advantage of not requiring thermocycling or thermophilic enzymes, thus offering easy and affordable implementation and portability relative to other amplification methods. Further disclosed are conditions to enable real-time monitoring of RPA reactions, methods to regulate RPA reactions using light and otherwise, methods to determine the nature of amplified species without a need for gel electrophoresis, methods to improve and optimize signal to noise ratios in RPA reactions, methods to optimize oligonucleotide primer function, methods to control carry-over contamination, and methods to employ sequence-specific third ‘specificity’ probes. Further described are novel properties and approaches for use of probes monitored by light in dynamic recombination environments.

Claims (51)

1. A method, comprising:

preparing a mixture comprising:

i. a target nucleic acid comprising a first strand and a second strand;

ii. a recombinase;

iii. a polymerase;

iv. at least one nucleic acid primer; and

v. a crowding agent.

2. The method of claim 1 , wherein the mixture comprises two nucleic acid primers; and the recombinase is in contact with the nucleic acid primers to form a first and a second nucleoprotein primer.

3. The method of claim 2 , wherein the target nucleic acid is amplified from steps comprising:

(a) contacting the first and second nucleoprotein primers to the target nucleic acid thereby forming a first double stranded structure at a first portion of the first strand and forming a second double stranded structure at a second portion of the second strand such that the 3′ ends of the first nucleic acid primer and the second nucleic acid primer are oriented toward each other on the same target nucleic acid molecule;

(b) extending the 3′ end of the first and second nucleoprotein primer with the polymerase and dNTPs to generate a first and second double stranded nucleic acid and a first and second displaced strand of nucleic acid; and

(c) continuing the reaction through repetition of (a) and (b) until a desired degree of amplification is reached.

4. The method of claim 1 , wherein the crowding agent comprises polyethylene glycol, polyvinyl alcohol, dextran, Ficoll™, or combinations thereof.

5. The method of claim 4 , wherein the crowding agent comprises polyethylene glycol.

The method of claim 5 , wherein the polyethylene glycol is selected from the group consisting of PEG1450, PEG3000, PEG8000, PEG10000, PEG14000, PEG15000, PEG20000, PEG250000, PEG30000, PEG35000, PEG40000, a PEG compound with molecular weight between 15,000 and 20,000 daltons, and combinations thereof.

7. The method of claim 1 , wherein the crowding agent is present in the mixture at a concentration between 1 to 12% by weight or by volume of the mixture.

8. The method of claim 1 , wherein the recombinase is derived from a bacterial, viral or phage source and the polymerase is derived from a bacterial, viral or phage source.

9. The method of claim 8 , wherein the recombinase is derived from a phage source and the polymerase is derived from a bacterial source.

10. The method of claim 8 , wherein the recombinase is RecA or UvsX and the polymerase is derived from a bacterial source.

11. The method of claim 9 , wherein the recombinase is derived from a phage source and the polymerase comprises DNA polymerase I.

12. The method of claim 1 , wherein the mixture further comprises a single-stranded DNA binding protein.

13. The method of claim 12 , wherein the single-stranded DNA binding protein comprises a prokaryotic SSB protein or a gp32 protein.

14. The method of claim 1 , wherein the mixture further comprises one or more of: a recombinase loading protein, dNTPs or a mixture of dNTPs and ddNTPs, a reducing agent, creatine kinase, a nuclease, a nucleic acid probe, and a reverse transcriptase.

15. The method of claim 14 , wherein the recombinase loading protein is UvsY.

16. The method of claim 1 , wherein the amplifying is performed under isothermal conditions.

17. The method of claim 16 , wherein the isothermal conditions are selected from a temperature of between 14° C. and 21° C., 21° C. and 25° C., 25° C. and 30° C., 30° C. and 37° C., 38° C. and 40° C., or 40° C. and 48° C.

18. A method of amplifying a double stranded target nucleic acid molecule, said target molecule comprising a first strand and a second strand, the method comprising the steps of:

performing at least one recombinase catalyzed strand invasion reaction whereby the first strand and the second strand of the target nucleic acid molecule are separated,

extending a first nucleic acid primer along the first strand and a second nucleic acid primer along the second strand with a polymerase, and

repeating the steps until the desired degree of amplification is reached,

whereby the amplifying is performed in the presence of a crowding agent.

19. The method of claim 18 , wherein the crowding agent comprises polyethylene glycol, polyvinyl alcohol, dextran, Ficoll™, or combinations thereof.

20. The method of claim 19 , wherein the crowding agent comprises polyethylene glycol.

The method of claim 20 , wherein the polyethylene glycol is selected from the group consisting of PEG1450, PEG3000, PEG8000, PEG10000, PEG14000, PEG15000, PEG20000, PEG250000, PEG30000, PEG35000, PEG40000, a PEG compound with molecular weight between 15,000 and 20,000 daltons, and combinations thereof.

22. The method of claim 18 , wherein the crowding agent is present in the mixture at a concentration between 1 to 12% by weight or by volume of the mixture.

23. The method of claim 18 , wherein the recombinase is derived from a bacterial, viral or phage source and the polymerase is derived from a bacterial, viral or phage source.

24. The method of claim 23 , wherein the recombinase is derived from a phage source and the polymerase is derived from a bacterial source.

25. The method of claim 23 , wherein the recombinase is RecA or UvsX and the polymerase is derived from a bacterial source.

26. The method of claim 23 , wherein the recombinase is derived from a phage source and the polymerase comprises DNA polymerase I.

27. The method claim 18 , wherein the amplifying is performed under isothermal conditions.

28. The method of claim 27 , wherein the isothermal conditions are selected from a temperature of between 14° C. and 21° C., 21° C. and 25° C., 25° C. and 30° C., 30° C. and 37° C., 38° C. and 40° C., or 40° C. and 48° C.

29. The method of claim 12 , wherein the single-stranded DNA binding protein comprises a SSB protein derived from a myoviridae phage.

30. The method of claim 29 , wherein the single-stranded DNA binding protein (SSB) comprises a T4 gp32 protein or a Rb69 gp32 protein.

31. A method of amplifying, comprising:

preparing a mixture comprising:

i. a target nucleic acid comprising a first strand and a second strand;

ii. a recombinase;

iii. a polymerase;

iv. at least one nucleic acid primer; and

v. a crowding agent,

under conditions wherein the target nucleic acid is amplified.
