Abstract

A microarray-based assay is provided, which is used for analyzing molecular interactions, including polynucleotides, polypeptides, antibodies, small molecule compounds, peptides and carbohydrates. Such method comprises labeling a target molecule with a luminophore, coupling the target molecule to a particle, and binding to a probe molecule on microarray. In particular, multiplexed genetic analysis of nucleic acid fragments can be implemented. Specific genes, single nucleotide polymorphisms or gene mutations, such as deletions, insertions, and indels, can be identified. This technology, with high sensitivity, enables the detection and interpretation of molecular interactions in an efficient way.

Claims (48)

1. A method for detecting a target molecule using a microarray, which method comprises:

a) labeling the target molecule with a luminophore;

b) coupling the target molecule to a particle;

c) binding the target molecule that is labeled with the luminophore and coupled to the particle, to a probe molecule immobilized on the microarray; and

d) detecting the interaction between the target molecule and the probe molecule,

wherein the target molecule is a polynucleotide,

wherein the method further comprises before the detecting step a step of amplifying the target polynucleotide, and

wherein the target polynucleotide is amplified using a primer comprising a sequence as set forth in Table 2.

2. The method of claim 1 , wherein the particle is a microparticle having a diameter of between about 0.01 μm and about 1000 μm.

3. The method of claim 1 , wherein the particle is coated with a functional group or moiety selected from the group consisting of a chemical group, a polynucleotide, a polypeptide, an antibody, a small molecule compound, a peptide, and a carbohydrate.

4. The method of claim 3 , wherein the target molecule is modified and the target molecule is coupled to the particle through an interaction between the modification of the target molecule and the functional group or moiety on the particle.

5. The method of claim 1 , wherein the probe molecule is selected from the group consisting of a polynucleotide, a polypeptide, an antibody, a small molecule compound, a peptide, and a carbohydrate.

6. The method of claim 1 , wherein the luminophore is selected from the group consisting of a fluorophore, a phosphor, and a chromophore.

7. The method of claim 1 , wherein the probe molecule forms a spot on the microarray, wherein the spot is between about 0.01 mm and about 5 mm in diameter.

8. The method of claim 1 , wherein the interaction in step d) is detected by visualizing the particle on the spot under a visible light and/or using fluorescence scanning.

9. The method of claim 1 , wherein the target molecule comprises genetic information associated with hereditary hearing loss, wherein the genetic information is within a target gene of GJB2 (Cx26), SLC26A4 (PDS), or 12S rRNA (MTRNR1).

10. A method for detecting a target molecule using a microarray, which method comprises:

a) labeling the target molecule with a luminophore;

b) coupling the target molecule to a particle;

c) binding the target molecule that is labeled with the luminophore and coupled to the particle, to a probe molecule immobilized on the microarray; and

d) detecting the interaction between the target molecule and the probe molecule,

wherein the target molecule is a polynucleotide,

wherein the method further comprises before the detecting step a step of amplifying the target polynucleotide, and

wherein the target polynucleotide is amplified using at least two allele-specific primers and their corresponding common primer as set forth in Table 2.

11. The method of claim 10 , wherein the particle is a microparticle having a diameter of between about 0.01 μm and about 1000 μm.

12. The method of claim 10 , wherein the particle is coated with a functional group or moiety selected from the group consisting of a chemical group, a polynucleotide, a polypeptide, an antibody, a small molecule compound, a peptide, and a carbohydrate.

13. The method of claim 12 , wherein the target molecule is modified and the target molecule is coupled to the particle through an interaction between the modification of the target molecule and the functional group or moiety on the particle.

14. The method of claim 10 , wherein the probe molecule is selected from the group consisting of a polynucleotide, a polypeptide, an antibody, a small molecule compound, a peptide, and a carbohydrate.

15. The method of claim 10 , wherein the luminophore is selected from the group consisting of a fluorophore, a phosphor, and a chromophore.

16. The method of claim 10 , wherein the probe molecule forms a spot on the microarray, wherein the spot is between about 0.01 mm and about 5 mm in diameter.

17. The method of claim 10 , wherein the interaction in step d) is detected by visualizing the particle on the spot under a visible light and/or using fluorescence scanning.

18. The method of claim 10 , wherein the target molecule comprises genetic information associated with hereditary hearing loss, wherein the genetic information is within a target gene of GJB2 (Cx26), SLC26A4 (PDS), or 12S rRNA (MTRNR1).

19. A method for detecting a target molecule using a microarray, which method comprises:

a) labeling the target molecule with a luminophore;

b) coupling the target molecule to a particle;

c) binding the target molecule that is labeled with the luminophore and coupled to the particle, to a probe molecule immobilized on the microarray; and

d) detecting the interaction between the target molecule and the probe molecule,

wherein the target molecule is selected from the group consisting of a polynucleotide, a polypeptide, an antibody, a small molecule compound, a peptide and a carbohydrate,

wherein the microarray comprises a universal tag array, and

wherein the universal tag array comprises at least two of the Tag sequences as set forth in Table 1.

20. The method of claim 19 , wherein the particle is a microparticle having a diameter of between about 0.01 μm and about 1000 μm.

21. The method of claim 19 , wherein the particle is coated with a functional group or moiety selected from the group consisting of a chemical group, a polynucleotide, a polypeptide, an antibody, a small molecule compound, a peptide, and a carbohydrate.

22. The method of claim 21 , wherein the target molecule is modified and the target molecule is coupled to the particle through an interaction between the modification of the target molecule and the functional group or moiety on the particle.

23. The method of claim 19 , wherein the probe molecule is selected from the group consisting of a polynucleotide, a polypeptide, an antibody, a small molecule compound, a peptide, and a carbohydrate.

24. The method of claim 19 , wherein the luminophore is selected from the group consisting of a fluorophore, a phosphor, and a chromophore.

25. The method of claim 19 , wherein the probe molecule forms a spot on the microarray, wherein the spot is between about 0.01 mm and about 5 mm in diameter.

26. The method of claim 19 , wherein the interaction in step d) is detected by visualizing the particle on the spot under a visible light and/or using fluorescence scanning.

27. The method of claim 19 , wherein the target molecule comprises genetic information associated with hereditary hearing loss, wherein the genetic information is within a target gene of GJB2 (Cx26), SLC26A4 (PDS), or 12S rRNA (MTRNR1).
