Abstract

System for detection and/or analysis of nucleic acids using nanowires to detect covalent modification of nucleic acids.

Claims (23)

1. A method for sequencing a nucleic acid template, the method comprising:

forming a nanowire assembly including a semiconductor nanowire, a primer covalently bound to the semiconductor nanowire, and the nucleic acid template selectively paired to the primer, the semiconductor nanowire connected at a first end to a first electrode and at a second end to a second electrode, a detector connected to the electrodes to detect an electrical characteristic of the semiconductor nanowire;

contacting the nanowire assembly with a first type of nucleotide;

measuring the electrical characteristic of the nanowire assembly using the detector to determine whether the first type of nucleotide is added to the primer; and

contacting the nanowire assembly with a second type of nucleotide.

2. The method of claim 1 , further comprising contacting the nanowire assembly with polymerase.

3. The method of claim 1 , wherein the step of measuring includes a step of measuring substantially no change in the electrical characteristic, thereby indicating that the first type of nucleotide is not added to the primer.

4. The method of claim 1 , wherein the step of measuring determines an amount of change in the electrical characteristic, the method further comprising a step of correlating the amount to a number of nucleotides of the first type of nucleotides linked to the primer by the step of contacting.

The method of claim 4 , wherein the steps of contacting and measuring are repeated individually for each of four different types of nucleotides corresponding to the nucleotides guanosine, adenosine, thymidine, and cytidine, the four different types of nucleotides including the first and second types of nucleotides.

6. The method of claim 5 , wherein the steps of contacting and measuring are repeated over two or more cycles of contacting individually with the four different nucleotide substrates.

7. The method of claim 1 , further comprising contacting the nanowire assembly with a reagent having ligation activity, and wherein the step of measuring includes a step of determining whether nucleic acid ligation occurred.

8. The method of claim 1 , further comprising contacting the nanowire assembly with a reagent for cleavage of nucleic acids, and wherein the step of measuring further includes a step of determining whether nucleic acid cleavage occurred.

9. The method of claim 1 , further comprising a step of adjusting a stringency for nucleic acid hybridization.

10. The method of claim 9 , wherein the step of adjusting a stringency is performed by adjusting at least one of a temperature, an electric field, and a fluid composition associated with the nanowire assembly.

11. A method for sequencing a nucleic acid template, the method comprising:

forming a nanowire assembly on a semiconductor nanowire of an array of semiconductor nanowires, the nanowire assembly including a nanowire, a primer covalently bound to the nanowire, and the nucleic acid template selectively paired to the primer, the nanowire connected at a first end to a first electrode and at a second end to a second electrode, a detector connected to the electrodes to detect an electrical characteristic of the nanowire;

sequentially contacting the nanowire assembly with a plurality of types of nucleotides; and

measuring an electrical characteristic of the nanowire assembly using the detector to determine whether a nucleotide of a type of nucleotide of the plurality of nucleotides is added to the primer.

12. The method of claim 11 , wherein the step of measuring determines an amount of change in the electrical characteristic, the method further comprising a step of correlating the amount to a number of nucleotides of the type of nucleotides linked to the primer by the step of contacting.

The method of claim 12 , wherein the steps of contacting and measuring are repeated individually for each of four different types of nucleotides corresponding to the nucleotides guanosine, adenosine, thymidine, and cytidine, the plurality of types of nucleotides including the four different types of nucleotides.

14. The method of claim 13 , wherein the steps of contacting and measuring are repeated over two or more cycles of contacting individually with the four different nucleotide substrates.

15. The method of claim 11 , further comprising a step of adjusting a stringency for nucleic acid hybridization.

16. The method of claim 15 , wherein the step of adjusting a stringency is performed by adjusting at least one of a temperature, an electric field, and a fluid composition associated with the nanowire assembly.
