Abstract

A method comprises magnetically holding a bead carrying biological material (e.g., nucleic acid, which may be in the form of DNA fragments or amplified DNA) in a specific location of a substrate, and applying an electric field local to the bead to isolate the biological material or products or byproducts of reactions of the biological material. For example, the bead is isolated from other beads having associated biological material. The electric field in various embodiments concentrates reagents for an amplification or sequencing reaction, and/or concentrates and isolates detectable reaction by-products. For example, by isolating nucleic acids around individual beads, the electric field can allow for clonal amplification, as an alternative to emulsion PCR. In other embodiments, the electric field isolates a nanosensor proximate to the bead, to facilitate detection of at least one of local pH change, local conductivity change, local charge concentration change and local heat. The beads may be trapped in the form of an array of localized magnetic field regions.

Claims (32)

1. A system for sequencing a nucleic acid template, comprising:

a nanosensor array comprising a nanosensor that includes a pair of electrodes that detects signals indicative of a change in conductivity within a Debye length associated with a particle in proximity to said pair of electrodes during an extension reaction of a primer that is complementary to said nucleic acid template in the presence of nucleotides when said nucleic acid template is coupled to said particle, wherein during use, said pair of electrodes is exposed to a solution containing said particle and nucleotides; and

a sequencing module that determines a sequence of said nucleic acid template based on said signals from said pair of electrodes that are indicative of said change in conductivity within said Debye length associated with said particle, upon addition of said nucleotides to said primer during said extension reaction.

2. The system of claim 1 , wherein said sequencing module comprises said pair of electrodes.

3. The system of claim 1 , further comprising read-out circuitry that receives said signals from said pair of electrodes.

4. The system of claim 3 , wherein said sequencing module comprises said read-out circuitry.

5. The system of claim 1 , wherein said pair of electrodes is within said Debye length associated with said particle.

6. The system of claim 1 , wherein individual electrodes of said pair of electrodes are electrically separated in the absence of said particle proximate to said pair of electrodes.

7. The system of claim 1 , wherein said particle is immobilized proximate to said pair of electrodes.

8. The system of claim 7 , wherein said particle is immobilized proximate to said pair of electrodes via a magnetic force.

9. The system of claim 1 , wherein said signals are indicative of a change of impedance associated with said particle during said extension reaction.

10. The system of claim 1 , wherein said primer includes a nick.

11. A system for sequencing a nucleic acid template, comprising:

a nanosensor array comprising a nanosensor that includes a pair of electrodes that detects signals indicative of a change in charge within a Debye length associated with a particle in proximity to said pair of electrodes during an extension reaction of a primer that is complementary to said nucleic acid template in the presence of nucleotides when said nucleic acid template is coupled to said particle, wherein during use, said pair of electrodes is exposed to a solution containing said particle and nucleotides; and

a sequencing module that determines a sequence of said nucleic acid template based on said signals from said pair of electrodes that are indicative of said change in local charge within said Debye length associated with said particle, upon addition of said nucleotides to said primer during said extension reaction.

12. The system of claim 11 , wherein said sequencing module comprises said pair of electrodes.

13. The system of claim 11 , further comprising read-out circuitry that receives said signals from said pair of electrodes.

14. The system of claim 13 , wherein said sequencing module comprises said read-out circuitry.

15. The system of claim 11 , wherein said pair of electrodes is within said Debye length associated with said particle.

16. The system of claim 11 , wherein individual electrodes of said pair of electrodes are electrically separated in the absence of said particle proximate to said pair of electrodes.

17. The system of claim 11 , wherein said particle is immobilized proximate to said pair of electrodes.

18. The system of claim 17 , wherein said particle is immobilized proximate to said pair of electrodes via a magnetic force.

19. The system of claim 11 , wherein said signals are indicative of a change of impedance associated with said particle during said extension reaction.

20. The system of claim 11 , wherein said primer includes a nick.

21. A system for sequencing a nucleic acid template, comprising

a chip having an array of nanosensors, wherein an individual nanosensor of said array includes a pair of electrodes that detects signals indicative of a change in conductivity or charge within a Debye length associated with a particle in proximity to said pair of electrodes during an extension reaction of a primer that is complementary to said nucleic acid template in the presence of nucleotides when said nucleic acid template is coupled to said particle, wherein during use, said pair of electrodes is exposed to a solution containing said particle and nucleotides; and

a sequencing module that determines a sequence of said nucleic acid template based on signals from said individual nanosensor that are indicative of said change in conductivity or charge within said Debye length associated with said particle upon addition of said nucleotides to said primer during said extension reaction.

22. The system of claim 21 , further comprising read-out circuitry that receives said signals from said individual nanosensor.

23. The system of claim 22 , wherein said sequencing module comprises said read-out circuitry.

24. The system of claim 21 , wherein said pair of electrodes is within said Debye length associated with said particle.

25. The system of claim 21 , wherein said particle is immobilized in proximity to said pair of electrodes.

26. The system of claim 21 , wherein said signals are indicative of a change of impedance associated with said particle during said extension reaction.
