Abstract

Methods, compositions, and kits for predicting whether a subject with chronic obstructive pulmonary disease (COPD) or at risk of developing COPD is likely to have progressive COPD are provided. Methods, compositions, and kits for predicting whether lung function is likely to decline in a subject with COPD or at risk for developing COPD are also provided.

Claims (31)

1. A method of predicting whether lung function will decline in a subject with chronic obstructive pulmonary disease (COPD) or at risk of developing COPD, comprising detecting the level of each biomarker protein of a set of biomarker proteins comprising SIGLEC7, IGFBP1, and CCL5 in a sample from the subject, wherein the detecting comprises:

(i) contacting proteins of the sample with a set of protein binding reagents, wherein each protein binding reagent of the set of protein binding reagents specifically binds to a different biomarker protein being detected;

(ii) separating protein binding reagents that are bound to biomarker protein from protein binding reagents that are not bound to biomarker protein; and

(iii) detecting the separated protein binding reagents;

thereby detecting the level of each of the set of biomarker proteins in the sample.

2. The method of claim 1 , wherein each protein binding reagent is an antibody or an aptamer.

The method of claim 1 , wherein the set of biomarker proteins further comprises at least one biomarker protein selected from GPC2, LYVE1, PSPN, CCDC80, IGFBP-7, PIGR, ANGPT2, GSK3β, LTA LTB, FGF19, THPO, MST1R, CHST15, COL18A1, IGFBP2, HSPA1A, SLPI, CXCL5, SOD2, CCL22, FGFR2, IGFBP4, FST, HS6ST1, LGALS3, IL10, and LGMN.

4. The method of claim 1 , wherein the set of biomarker proteins further comprises PSPN.

5. The method of claim 1 , wherein the set of biomarker proteins further comprises LTA LTB.

6. The method of claim 1 , wherein the set of biomarker proteins further comprises GPC2.

7. The method of claim 1 , wherein the set of biomarker proteins further comprises GPC2, LYVE1, PSPN, CCDC80, and IGFBP-7.

8. The method of claim 1 , wherein the set of biomarker proteins further comprises IGFBP2, LTA LTB, PSPN, GSK3β, and IGFBP1.

9. The method of claim 1 , wherein the set of biomarker proteins further comprises at least three biomarker proteins selected from PSPN, LTA LTB, GSK3β, THPO, GPC2, ANGPT2, PIGR, FST, HS6ST1, LGALS3, IL10, and LGMN.

10. The method of claim 1 , wherein the set of biomarker proteins further comprises IGFBP2, LTA LTB, PSPN, and GSK3β.

11. The method of claim 1 , wherein at least one protein binding reagent is a slow off-rate aptamer.

12. The method of claim 11 , wherein each slow off-rate aptamer binds to its target protein with an off rate (t 1/2 ) of ≧30 minutes.

13. The method of claim 11 , wherein at least one protein binding reagent is a slow off-rate aptamer comprising at least one nucleotide with a modification.

14. The method of claim 11 , wherein the sample is a blood sample.

15. The method of claim 14 , wherein the sample is selected from a serum sample and a plasma sample.

16. The method of claim 1 , wherein the method further comprises treating the subject for COPD.

17. The method of claim 16 , wherein treating the subject for COPD comprises at least one treatment selected from a smoking cessation program, a long-acting bronchodilator, an inhaled corticosteroid, and a systemic corticosteroid.

18. The method of claim 17 , wherein treating the subject for COPD comprises at least one of a therapeutic agent that aids in smoking cessation; behavior modification therapy; and/or at least one treatment selected from a β2-agonist, an anticholinergic, beclomethasone, budesonide, flunisolide, fluticasone, mometasone, triamcinolone, methylprednisolone, prednisolone, and prednisone.

19. The method of claim 1 , wherein at least one protein binding reagent is an aptamer and detecting the separated protein binding reagents comprises at least one method selected from amplification and hybridization.

A method of predicting whether lung function will decline in a subject with chronic obstructive pulmonary disease (COPD) or at risk of developing COPD, comprising detecting the level of each biomarker protein of a set of biomarker proteins comprising SIGLEC7 and IGFBP1 in a sample from the subject, wherein the detecting comprises:

(i) contacting proteins of the sample with a set of protein binding reagents, wherein each protein binding reagent of the set of protein binding reagents specifically binds to a different biomarker protein being detected;

(ii) separating protein binding reagents that are bound to biomarker protein from protein binding reagents that are not bound to biomarker protein; and

(iii) detecting the separated protein binding reagents;

thereby detecting the level of each of the set of biomarker proteins in the sample.

21. The method of claim 20 , wherein each protein binding reagent is an antibody or an aptamer.

The method of claim 20 , wherein the set of biomarker proteins further comprises at least one biomarker protein selected from GPC2, LYVE1, PSPN, CCDC80, IGFBP-7, PIGR, ANGPT2, GSK3β, LTA LTB, FGF19, THPO, MST1R, CHST15, COL18A1, IGFBP2, HSPA1A, SLPI, CXCL5, SOD2, CCL22, FGFR2, IGFBP4, FST, HS6ST1, LGALS3, IL10, and LGMN.

23. A kit comprising a set of aptamers, wherein the set of aptamers comprises an aptamer that specifically binds to SIGLEC7, an aptamer that specifically binds to IGFBP1, and an aptamer that specifically binds to CCL5.
