Abstract

The invention provides methods for identifying rare variants near a structural variation in a genetic sequence, for example, in a nucleic acid sample taken from a subject. The invention additionally includes methods for aligning reads (e.g., nucleic acid reads) to a reference sequence construct accounting for the structural variation, methods for building a reference sequence construct accounting for the structural variation or the structural variation and the rare variant, and systems that use the alignment methods to identify rare variants. The method is scalable, and can be used to align millions of reads to a construct thousands of bases long, or longer.

Claims (19)

1. A system for identifying a mutation in proximity to a structural variation in a sequence, the system comprising:

a processor coupled to a memory; and

a reference directed acyclic graph (DAG) stored in the memory, wherein the reference DAG represents at least two known reference sequences and includes alternative sequences at a first position in the known reference sequences, wherein at least one of the two alternative sequences is a structural variation, wherein the system is operable to:

obtain a plurality of sequence reads,

align each sequence read to the alternative sequences in the reference DAG and determine a location on the reference DAG where an alignment score for that sequence read is optimized, and

identify a mutation with at least one of the sequence reads, wherein the mutation is aligned to the reference DAG within 100 bp of the structural variation.

2. The system of claim 1 , further operable to assemble the sequence reads based upon their alignment to the reference DAG.

3. The system of claim 1 , wherein the structural variation is at least 100 bp long.

4. The system of claim 1 , wherein the reference DAG further includes at least two additional alternative sequences at a second position in the known reference sequences.

5. The system of claim 4 , wherein one of the additional alternative sequences comprises a sequence matching the mutation.

6. The system of claim 5 , wherein the first and second positions are separated by 100 bp or fewer.

7. The system of claim 4 , wherein neither of the additional alternative sequences matches the mutation.

8. The system of claim 7 , wherein the first and second positions are separated by 100 bp or fewer.

9. The system of claim 1 , wherein the structural variation is 1 kilobase to 3 megabases in length.

10. The system of claim 1 , wherein the structural variation is selected from the group consisting of a deletion, a duplication, a copy-number variation, an insertion, an inversion, and a translocation.

11. The system of claim 1 , wherein the mutation is a single nucleotide polymorphism.

12. The system of claim 1 , wherein the mutation does not comprise a sequence matching the reference DAG.

13. The system of claim 1 , wherein at least one of the at least two known reference sequences is a genome of an organism.

14. The system of claim 1 , wherein at least one of the at least two known reference sequences is a chromosome of an organism.
