Abstract

The present disclosure relates to the use of a maltose dependent degron to control stability of a protein of interest fused thereto at the post-translational level. The present disclosure also relates to the use of a maltose dependent degron in combination with a maltose-responsive promoter to control gene expression at the transcriptional level and to control protein stability at the post-translational level. The present disclosure also relates to the use of a stabilization construct that couples expression of a cell-growth-affecting protein with the production of non-catabolic compounds. The present disclosure further relates to the use of a synthetic maltose-responsive promoter. The present disclosure further provides compositions and methods for using a maltose dependent degron, a maltose-responsive promoter, and a stabilization construct, either alone or in various combinations, for the production of non-catabolic compounds in genetically modified host cells.

Claims (53)

1. A method for producing a heterologous non-catabolic compound, the method comprising:

(a) culturing a population of genetically modified host cell in a culture medium comprising an essential compound, wherein the genetically modified host cell comprises:

i. a heterologous nucleic acid for producing the heterologous non-catabolic compound, wherein the heterologous nucleic acid is operably linked to a first promoter;

ii. a nucleic acid encoding a conditional essential gene product of a biosynthetic pathway for producing the essential compound, wherein the nucleic acid is operably linked to a second promoter; and

iii. a nucleic acid encoding a transcriptional regulator,

wherein the first promoter and the second promoter are both regulated by the transcriptional regulator, and wherein expression of the heterologous nucleic acid encoding the enzyme of the biosynthetic pathway and expression of the nucleic acid encoding the conditional essential gene product are limited, and wherein the nucleic acid encoding a transcriptional regulator is operably linked to an inducible promoter, and wherein the inducible promoter is a maltose-responsive promoter; and

(b) culturing the population or a subpopulation thereof in a culture medium comprising a sufficiently low amount of or no essential compound under a culture condition which promotes expression of the nucleic acid encoding the conditional essential gene product resulting in production of the essential compound necessary for cell growth, and which culture condition promotes expression of the heterologous nucleic acid operably linked to the first promoter, resulting in increased production of the heterologous non-catabolic compound compared to step (a).

2. The method of claim 1 , wherein the heterologous nucleic acid operably linked to the first promoter encodes an enzyme of a biosynthetic pathway for producing the heterologous non-catabolic compound.

3. The method of claim 1 , wherein the heterologous nucleic acid operably linked to the first promoter encodes the heterologous non-catabolic compound.

4. The method of claim 3 , wherein the heterologous nucleic acid encoding the heterologous non-catabolic compound and the nucleic acid encoding the conditional essential gene product for the biosynthetic pathway for producing the essential compound are regulated as a GAL regulon.

5. The method of claim 1 , wherein the transcriptional regulator is transcriptional activator Gal4p.

6. The method of claim 5 , wherein the culture medium in step (b) comprises an inducer to induce transcription of the heterologous nucleic acid encoding the transcriptional activator Gal4p.

7. The method of claim 1 , wherein the transcriptional regulator is transcriptional repressor Gal80p.

8. The method of claim 7 , wherein the culture medium in step (a) comprises an inducer to induce transcription of the heterologous nucleic acid encoding the transcriptional repressor Gal80p.

9. The method of claim 1 , wherein the first promoter and the second promoter are selected from the group consisting of pGAL1, pGAL2, pGAL3, pGAL7, pGAL10, pGCY1, pGAL80, and pGAL synthetic promoters.

The method of claim 9 , wherein the pGAL synthetic promoters are selected from the group consisting of: pGAL2_v3 (SEQ ID NO: 84), pGAL7_v1 (SEQ ID NO: 85), pGAL2_v4 (SEQ ID NO: 86), pGAL1_v3 (SEQ ID NO: 87), pGAL10_v3 (SEQ ID NO: 88), pGAL2_v2 (SEQ ID NO: 89), pGAL7_v2 (SEQ ID NO: 90), a portion thereof that retains promoter function, or a sequence that has at least about 90%, sequence identity to thereof.

11. The method of claim 1 , wherein the essential compound is selected from an amino acid, a nucleotide and a fatty acid, and wherein the conditional essential gene product is an enzyme of a biosynthetic pathway for producing the amino acid, the nucleotide, or the fatty acid.

12. The method of claim 11 , wherein the essential compound is lysine and the conditional essential gene product is an enzyme in a lysine biosynthetic pathway.

13. A method for producing a heterologous non-catabolic compound, the method comprising:

(a) culturing a population of a genetically modified host cell in a culture medium comprising an essential compound and a carbon source comprising a maltose based inducer, wherein the genetically modified host cell comprises:

i. a heterologous nucleic acid for producing the heterologous non-catabolic compound, wherein the heterologous nucleic acid is operably linked to a first Gal4p-responsive promoter;

ii. a heterologous nucleic acid encoding a conditional essential gene product of a biosynthetic pathway for producing an essential compound, wherein the heterologous nucleic acid is operably linked to a second Gal4p-responsive promoter;

iii. a nucleic acid encoding Gal4p;

iv. a heterologous nucleic acid encoding Gal80p, operably linked to a maltose-responsive promoter,

wherein the maltose based inducer in the culture medium limits the amount of the non-catabolic compound produced by the genetically modified host cell, and wherein an amount of the essential compound produced by the genetically modified host cell is limited;

(b) culturing the population or subpopulation thereof in a culture medium comprising no added essential compound or a sufficiently low amount of the added essential compound and the carbon source wherein the maltose based inducer is absent or in sufficiently low amounts such that the activity of the maltose-responsive promoter is limited, which, in turn, increases production of the heterologous non-catabolic compound compared to step (a).

14. The method of claim 13 , wherein the heterologous nucleic acid operably linked to the first Gal4p-responsive promoter encodes the heterologous non-catabolic compound.

15. The method of claim 13 , wherein the heterologous nucleic acid operably linked to the first Gal4p-responsive promoter encodes an enzyme of a biosynthetic pathway for producing the heterologous non-catabolic compound.

16. A method for producing a heterologous non-catabolic compound, the method comprising culturing a genetically modified host cell in a culture medium, wherein the genetically modified host cell comprises:

(a) a heterologous nucleic acid encoding a fusion protein comprising a transcriptional regulator fused in frame to a maltose dependent degron;

(b) one or more heterologous nucleic acids encoding one or more enzymes of a biosynthetic pathway for producing the heterologous non-catabolic compound, wherein each of the heterologous nucleic acids is operably linked to a promoter regulated by the fusion protein; and

(c) a heterologous nucleic acid encoding a cell-growth-affecting protein, wherein the heterologous nucleic acid is operably linked to a promoter regulated by the fusion protein.

The method of claim 16 , wherein the maltose dependent degron comprises an amino acid sequence having at least about sequence identity to SEQ ID NO: 2 or SEQ ID NO: 28, and comprises one or more variant amino acid residues selected from the group consisting of K7R, I10T, W11G, L21S, V24A, F28Y, D42V, K43E, A64T, F68S, D83G, D88N, P92T, W95R, V98I, N101I, A110T, I117V, P134S, A135T, L136M, M149I, Y168C, Y168N, Y177H, N186S, A187P, L193S, D198V, D210E, A216V, A217D, G229C, I236N, D237N, N242D, L263M, L291V, A304S, T321N, M322L, A339T, A351T, T357S, T367S, S370P, and N374S, wherein positions of one or more variant amino acid residues correspond to amino acid positions of SEQ ID NO: 2 or SEQ ID NO: 28.

The method of claim 17 , wherein the maltose dependent degron comprises at least one set of variant amino acid residues compared to SEQ ID NO: 2 or SEQ ID NO: 28, and wherein the at least one set of variant amino acid residues is selected from the group of sets of variant amino acid residues consisting of:

(d) I10T, V24A, D42V, K43E, D83G, P92T, M149I, Y168N, N186S, A216V, and T357S;

(e) I10T, V24A, D42V, K43E, D83G, M149I, Y168N, N186S, A216V, and D237N;

(f) I10T, V24A, D42V, K43E, D83G, M149I, Y168N, N186S, A216V, and A339T;

(g) I10T, V24A, D42V, K43E, D83G, M149I, Y168N, N186S, A216V, and N242D;

(h) I10T, V24A, D42V, Al 10T, M149I, and A216V;

(i) I10T, V24A, D42V, K43E, D83G, M149I, Y168N, N186S, and A216V;

19. The method of claim 1 , wherein the first promoter and the second promoter are identical.

20. The method of claim 1 , wherein the first promoter and the second promoter are different.

22. The method of claim 1 , wherein the genetically modified host cell is selected from the group consisting of a fungal cell, a bacterial cell, a plant cell, and an animal cell.

23. The method of claim 22 , wherein the genetically modified host cell is a microbial host cell.

24. The method of claim 23 , wherein the genetically modified host cell is a yeast cell.

25. The method of claim 24 , wherein the genetically modified host cell is Saccharomyces cerevisiae.
