Abstract

Methods and compositions are provided to identify oligonucleotides that bind targets of interest. The targets include tissues, cells, circulating biomarkers such as microvesicles, including those derived from various diseases. The oligonucleotides can be used in diagnostic and therapeutic applications.

Claims (30)

1. A plurality of oligonucleotides, wherein each member oligonucleotide comprises a sequence that has at least 95% homology to a sequence listed in any one of SEQ ID NOs: 3062-3081 or SEQ ID NOs: 103062-103081.

2. The plurality of oligonucleotides according to claim 1 , wherein each member of the plurality of oligonucleotides comprises a DNA, RNA, 2′-O-methyl, phosphorothioate backbone, PNA, LNA, UNA, or any combination thereof.

3. The plurality of oligonucleotides according to claim 1 , wherein each member of the plurality of oligonucleotides is labeled.

4. The plurality of oligonucleotides according to claim 1 , wherein each member of the plurality of oligonucleotides is attached to a nanoparticle, liposome, gold, magnetic label, fluorescent label, light emitting particle, radioactive label, biotin, digoxygenin, or polyethylene glycol (PEG).

5. A method comprising:

(a) contacting a sample from a subject with the plurality of oligonucleotides of claim 1 ;

(b) removing members of the plurality of oligonucleotides that do not bind the sample; and

(c) characterizing a presence or level of a complex formed between the remaining members of the plurality of oligonucleotides and the sample.

6. The method of claim 5 , wherein the sample comprises a tissue sample, bodily fluid, cell, cell culture, microvesicle, or any combination thereof.

7. The method of claim 6 , wherein the tissue sample comprises fixed tissue.

8. The method of claim 7 , wherein the fixed tissue comprises formalin fixed paraffin embedded (FFPE) tissue.

The method of claim 6 , wherein the bodily fluid comprises peripheral blood, sera, plasma, ascites, urine, cerebrospinal fluid (CSF), sputum, saliva, bone marrow, synovial fluid, aqueous humor, amniotic fluid, cerumen, breast milk, broncheoalveolar lavage fluid, semen, prostatic fluid, cowper's fluid or pre-ejaculatory fluid, female ejaculate, sweat, fecal matter, hair oil, tears, cyst fluid, pleural and peritoneal fluid, pericardial fluid, lymph, chyme, chyle, bile, interstitial fluid, menses, pus, sebum, vomit, vaginal secretions, mucosal secretion, stool water, pancreatic juice, lavage fluids from sinus cavities, bronchopulmonary aspirates, blastocyl cavity fluid, or umbilical cord blood.

10. The method of claim 5 , wherein the comprises sequencing, amplification, hybridization, gel electrophoresis, chromatography, or visualization.

11. The method of claim 10 , wherein the sequencing comprises next generation sequencing, dye termination sequencing, and/or pyrosequencing of the members of the plurality of oligonucleotides.

12. A method of determining whether breast cancer cells in a subject are likely to be responsive to a treatment comprising anti-HER2 therapy, the method comprising:

(a) obtaining a sample from a subject having breast cancer;

(b) contacting the sample with the plurality of oligonucleotides according to claim 1 ; and

(c) characterizing a presence or level of a complex formed between the members of the plurality of oligonucleotides and the sample, wherein the presence or level is used to determine whether the breast cancer cells in the subject will be responsive to the anti-HER2 therapy.

13. The method of claim 12 , wherein the determining comprises comparing the presence or level or visual analysis to a reference.

14. The method of claim 13 , wherein the reference comprises a presence or level determined in a sample from at least one individual without breast cancer.

15. The method of claim 12 , wherein the plurality of oligonucleotides further comprises at least one sequence that has at least 95% homology to a sequence listed in SEQ ID NO: 3082-3111 and SEQ ID NO: 103082-103111.

16. The method of claim 12 , wherein the plurality of oligonucleotides further comprises at least one sequence that has at least 95% homology to a sequence listed in SEQ ID NO: 3112-3161 and SEQ ID NO: 103112-103161.

17. The method of claim 12 , wherein the plurality of oligonucleotides further comprises at least one sequence that has at least 95% homology to a sequence listed in SEQ ID NO: 3162-103061 and SEQ ID NO: 103162-203061.

18. A method of visualizing a sample comprising:

(a) contacting the sample with the plurality of oligonucleotides according to claim 1 ;

(b) removing the members of the plurality of oligonucleotides that do not bind the sample; and

(c) visualizing the members of the plurality of oligonucleotides that bound to the sample.

19. The method of claim 18 , wherein the visualization comprises visualizing a signal linked directly or indirectly to the members of the plurality of oligonucleotides.

20. The method of claim 19 , wherein the signal comprises a fluorescent signal or an enzymatic signal.

21. The method of claim 19 , wherein the visualization comprises use of light microscopy or fluorescent microscopy.
