Abstract

Next Generation DNA sequencing promises to revolutionize clinical medicine and basic research. However, while this technology has the capacity to generate hundreds of billions of nucleotides of DNA sequence in a single experiment, the error rate of approximately 1% results in hundreds of millions of sequencing mistakes. These scattered errors can be tolerated in some applications but become extremely problematic when “deep sequencing” genetically heterogeneous mixtures, such as tumors or mixed microbial populations. To overcome limitations in sequencing accuracy, a method Duplex Consensus Sequencing (DCS) is provided. This approach greatly reduces errors by independently tagging and sequencing each of the two strands of a DNA duplex. As the two strands are complementary, true mutations are found at the same position in both strands. In contrast, PCR or sequencing errors will result in errors in only one strand. This method uniquely capitalizes on the redundant information stored in double-stranded DNA, thus overcoming technical limitations of prior methods utilizing data from only one of the two strands.

Claims (43)

1. A method for making a single molecule identifier (SMI) duplex sequencing adapter, comprising:

providing a preliminary sequencing adapter comprising a nucleic acid primer strand hybridized to a nucleic acid template strand to form a double-stranded region, wherein the nucleic acid template strand has an overhang at an end of the double-stranded region;

extending the nucleic acid primer strand using the overhang as a template, thereby producing an extension product; and

providing a ligatable end at one end of the extension product, thereby producing the SMI duplex sequencing adapter.

2. The method of claim 1 , wherein:

the preliminary sequencing adapter further comprises two single-stranded arms;

the overhang at the end of the double-stranded region is on the opposite end of the preliminary sequencing adaptor from the two single-stranded arms; and

the SMI duplex sequencing adapter has a unique molecular identifier (UMI) sequence on each strand.

3. The method of claim 2 , wherein the UMI sequence is present in each of the single-stranded arms of the SMI duplex sequencing adapter.

4. The method of claim 2 , wherein the UMI sequence is present in the double-stranded region of the SMI duplex sequencing adapter.

5. The method of claim 1 , wherein the overhang comprises at least a portion of a UMI sequence.

6. The method of claim 5 , wherein the UMI sequence comprises two or more of adenine (A), cytosine (C), guanine (G), thymine (T), uracil (U), a non-natural DNA nucleotide, a non-natural RNA nucleotide, and a nucleotide-like analog.

The method of claim 6 , wherein the nucleotide-like analog is selected from xanthosine, inosine, hypoxanthine, xanthine, 7-methylguanine, 7-methylguanosine, 5,6-dihydrouracil, 5-methylcytosine, dihydrouridine, isocytosine, isoguanine, deoxynucleosides, nucleosides, peptide nucleic acids, locked nucleic acids, glycol nucleic acids and threose nucleic acids.

8. The method of claim 5 , wherein the UMI sequence is between approximately 3 and 20 nucleotides in length.

9. The method of claim 5 , wherein the UMI sequence is approximately 2, 3 or 4 degenerate or semi-degenerate nucleotides in length.

10. The method of claim 1 , wherein the overhang comprises a degenerate or semi-degenerate sequence.

11. The method of claim 1 , wherein extending the nucleic acid primer strand comprises extending the nucleic acid primer strand using a DNA polymerase.

12. The method of claim 11 , wherein the polymerase extends the nucleic acid primer strand in the presence of nucleotide triphosphates comprising adenine (A), cytosine (C), guanine (G), and thymine (T).

13. The method of claim 11 , wherein the polymerase extends the nucleic acid primer strand in the presence of two or more of nucleotide triphosphates comprising adenine (A), cytosine (C), guanine (G), thymine (T), and uracil (U).

14. The method of claim 1 , prior to providing a preliminary sequencing adapter, the method further comprises:

synthesizing the nucleic acid primer strand and the nucleic acid template strand, wherein the nucleic acid template strand comprises a first degenerate or semi-degenerate N-mer sequence, and wherein the nucleic acid primer strand and the nucleic acid template strand have a complementary region and a non-complementary region; and

hybridizing the nucleic acid primer strand and the nucleic acid template strand at the complementary region to generate the preliminary sequencing adapter.

15. The method of claim 1 , wherein providing a ligatable end comprises adding nucleotides to the extension product.

16. The method of claim 15 , wherein adding nucleotides comprise adding nucleotides to create a second overhang by using a polymerase having terminal transferase activity.

17. The method of claim 1 , wherein providing a ligatable end comprises removing nucleotides from the extension product.

18. The method of claim 17 , wherein providing a ligatable end comprises cutting at least one strand of a double-stranded portion of the extension product with an endonuclease.

19. The method of claim 17 , wherein providing a ligatable end comprises cutting at least one strand of a double-stranded portion of the extension product with a restriction enzyme.

20. The method of claim 1 , wherein providing a ligatable end comprises generating a T-overhang, an A-overhang, a CG overhang, a blunt end, or a multiple nucleotide overhang.

21. The method of claim 1 , wherein the preliminary sequencing adapter comprises a read primer sequence on each strand.

22. The method of claim 1 , wherein the preliminary sequencing adapter comprises a PCR primer sequence on each strand.

23. The method of claim 1 , wherein the double-stranded region of the preliminary sequencing adapter comprises at least a portion of a UMI sequence.

24. The method of claim 1 , wherein the overhang comprises a first nucleotide N-mer sequence, and wherein extending the nucleic acid primer strand using the overhang as a template comprises generating a second N-mer sequence having complementarity to the first N-mer sequence.

25. The method of claim 1 , wherein the overhang comprises an at least partially non-random nucleotide sequence.

26. The method of claim 1 , wherein prior to providing the preliminary sequencing adapter, the method further comprises annealing the nucleic acid primer strand to the nucleic acid template strand.

27. The method of claim 1 , wherein following the extending step, the extension product has a UMI sequence in each strand.

28. The method of claim 1 , wherein the nucleic acid primer strand and the nucleic acid template strand have a region of non-complementarity that is on the opposite end of the preliminary sequencing adaptor from the overhang.

29. The method of claim 28 , wherein the nucleic acid primer strand and the nucleic acid template strand each comprise a single-stranded arm.

30. The method of claim 28 , wherein the nucleic acid primer strand and the nucleic acid template strand are linked by a single-stranded hairpin loop.

31. The method of claim 30 , wherein the single-stranded hairpin loop comprises a cleavage site.

32. The method of claim 31 , wherein the cleavage site comprises a uracil (U).

33. The method of claim 1 , wherein the preliminary sequencing adapter comprises a UMI sequence in a single-stranded region.

34. The method of claim 1 , wherein the preliminary sequencing adapter comprises an affinity purification moiety.

35. The method of claim 34 , wherein the affinity purification moiety is a biotin moiety.
