Abstract

The present invention provides methods, compositions and kits for using a transposase and a transposon end for generating extensive fragmentation and 5′-tagging of double-stranded target DNA in vitro, then using a DNA polymerase for generating 5′- and 3′-tagged single-stranded DNA fragments without performing a PCR amplification reaction, wherein the first tag on the 5′-ends exhibits the sequence of the transferred transposon end and optionally, an additional arbitrary sequence, and the second tag on the 3′-ends exhibits a different sequence from the sequence exhibited by the first tag. The method is useful for generating 5′- and 3′-tagged DNA fragments for use in a variety of processes, including processes for metagenomic analysis of DNA in environmental samples, copy number variation (CNV) analysis of DNA, and comparative genomic sequencing (CGS), including massively parallel DNA sequencing so-called “next generation sequencing”).

Claims (19)

1. A system for sequencing a target nucleic acid, comprising:

a library comprising a population of non-selectively amplified linear double-stranded DNA fragments representative of the target nucleic acid, wherein at least one end of each of the fragments comprises a transposon end polynucleotide; and

a substrate comprising a plurality of capture probes adapted to bind to the transposon end polynucleotide on each of the fragments.

2. The system of claim 1 , wherein the transposon end polynucleotide is attached to the 5′ ends of the linear double-stranded DNA fragments.

3. The system of claim 1 , wherein each of the linear double-stranded DNA fragments further comprises a capture tag.

4. The system of claim 3 , wherein the linear double-stranded DNA fragments are attached to the capture probes through the capture tags.

5. The system of claim 1 , wherein each of the linear double-stranded DNA fragments comprises a mosaic end sequence recognized by a hyperactive Tn5 transposase.

6. The system of claim 1 , wherein each of the linear double-stranded DNA fragments further comprises a sequencing primer binding site.

7. The system of claim 6 , wherein the sequencing primer binding site has a nucleotide sequence selected from the group consisting of SEQ ID NO:09, SEQ ID NO:10, SEQ ID NO: 14, and SEQ ID NO: 15.

8. The system of claim 1 , wherein each end of each linear double-stranded DNA fragment comprises a transposon end polynucleotide.

9. The system of claim 1 , wherein the substrate is selected from the group consisting of a bead, a chip, a slide, a microtiter plate, a tube, a microchannel, and a dipstick.

10. The system of claim 1 , wherein the target nucleic acid comprises is genomic DNA.

11. The system of claim 1 , wherein the target nucleic acid comprises is cDNA.

12. The system of claim 1 , further comprising a plurality of transposomes comprising a transposase and a pair of transposon end polynucleotides.

13. The system of claim 1 , further comprising a reagent selected from the group consisting of a polymerase, a ligase, and a nucleotide.

14. The system of claim 1 , wherein the library is obtained by:

(a) contacting the target nucleic acid with a plurality of transposomes, wherein the target nucleic acid is double-stranded DNA, and the transposomes comprise a transposase and a pair of transposon end polynucleotides;

(b) incubating the target nucleic acid and transposomes under conditions whereby the target nucleic acid is fragmented into a plurality of nucleic acid fragments comprising one of the transposon end polynucleotides attached to at least one end of the nucleic acid fragments; and

(c) non-selectively amplifying the nucleic acid fragments, thereby obtaining a library of nucleic acid fragments.
