Abstract

Described are computational methods to reconstruct the chromosomes (and genomes) of ancestors given genetic data, IBD information, and full or partial pedigree information of some number of their descendants.

Claims (71)

1. A computer-implemented method for reconstructing at least one phased chromosomal haplotype of at least one genomic segment of an ancestral couple of interest, the method comprising:

receiving, by a computer, genetic data comprising a pair of phased haplotypes for each individual of a pair of individuals;

analyzing both pairs of phased haplotypes to identify a first set of SNP positions, each SNP position in the first set of SNP positions being heterozygous for both individuals at the SNP position;

for at least a first SNP position in the first set of identified SNP positions:

analyzing both pairs of phased haplotypes to identify a second SNP position for which the genetic data of a first individual of the pair at the second SNP position is homozygous and the genetic data of a second individual of the pair at the second SNP position is heterozygous, wherein the pair of phased haplotypes of the second individual comprise a first haplotype that has a first allele at the second SNP position that matches an allele of the first individual at the second SNP position and a second haplotype that has a second allele at the second SNP position that is different from the allele of the first individual at the second SNP position;

selecting the first haplotype of the genetic data of the second individual that has the first allele at the second SNP position that matches the allele of the first individual at the second SNP position; and

determining a first inferred allele at the first SNP position in accordance with the first haplotype of the second individual, wherein the first inferred allele matches a third allele of the first haplotype of the second individual at the first SNP position;

generating, based on inferred alleles including the first inferred allele, an ancestral haplotype, wherein the ancestral haplotype comprises inferred alleles at corresponding SNP positions of the first set of SNP positions; and

stitching together a plurality of inferred haplotypes including the ancestral haplotype, by the computer, to generate stitched ancestral haplotypes reconstructing the at least one phased chromosomal haplotype of at least one genomic segment of the ancestral couple of interest.

2. The computer-implemented method of claim 1 , further comprising:

analyzing both pairs of phased haplotypes to identify a second set of SNP positions, wherein genetic data for both individuals of the pair at each SNP position of the second set of SNP positions is homozygous; and

determining a second inferred allele of the ancestral haplotype at a third SNP position in the second set of SNP positions in accordance with the allele of the phased haplotypes of both individuals at the third SNP position.

3. The computer-implemented method of claim 1 , further comprising:

analyzing both pairs of phased haplotypes to identify at least a third SNP position, wherein genetic data for the first individual of the pair is homozygous at the third SNP position and genetic data for the second individual of the pair is heterozygous at the third SNP position;

for at least the third SNP position,

selecting the first haplotype of the genetic data of the second individual that has an allele at the third SNP position that matches the allele of the first individual at the third SNP position; and

determining a second inferred allele of the ancestral haplotype at the third SNP position in accordance with the allele of the first haplotype of the second individual at the third SNP position.

4. The computer-implemented method of claim 1 , further comprising:

analyzing both pairs of phased haplotypes to identify at least a third SNP position, wherein genetic data for the first individual of the pair is homozygous at the third SNP position and has a first allele at the third SNP position and genetic data for the second individual of the pair is homozygous at the third SNP position and has a second allele different from the first allele; and

for at least the third SNP position, confirming that an identical by descent (IBD) match is not present at the third SNP position.

5. The computer-implemented method of claim 1 , further comprising:

determining that the second SNP position for which genetic data of the first individual of the pair at the second SNP position is homozygous and genetic data of the second individual of the pair at the second SNP position is heterozygous does not exist in the pair of phased haplotypes; and

determining that the first inferred allele of the ancestral haplotype at the first SNP position is ambiguous, the first inferred allele assigned a label indicating its ambiguity.

6. The computer-implemented method of claim 1 , further comprising:

analyzing both pairs of phased haplotypes to identify a plurality of candidate positions of the second SNP position, wherein each candidate position of the plurality of candidate positions is homozygous for the first individual and heterozygous for the second individual;

determining, for each candidate position, a distance to the first SNP position; and

selecting a nearest candidate position as the second SNP position, wherein the nearest candidate position has the shortest distance to the first SNP position among the plurality of candidate positions.

7. The computer-implemented method of claim 6 , further comprising:

determining that more than one candidate position have an equivalent shortest distance to the first SNP position; and

responsive to determining that more than one candidate positions have the equivalent shortest distance to the first SNP position, determining that the first inferred allele of the ancestral haplotype for the first SNP position is ambiguous, the first inferred allele assigned a label indicating its ambiguity.

8. The computer-implemented method of claim 1 , further comprising:

determining, for each inferred allele on the ancestral haplotype, a score that is a function of a distance to a known allele on the ancestral haplotype, each known allele corresponding to a SNP position for which genetic data of both individuals are homozygous at the SNP position and have the same genotype at the SNP position.

9. The computer-implemented method of claim 1 , further comprising:

comparing, for each individual of the pair of individuals, the ancestral haplotype to each phased haplotype of the genetic data of each individual to determine a number of phase flips between the pair of phased haplotypes for the individual that result in the ancestral haplotype; and

identifying a SNP position of each phase flip on the ancestral haplotype.

A non-transitory computer-readable medium comprising computer-executable instructions for reconstructing at least one phase chromosomal haplotype of at least one genomic segment of an ancestral couple of interest, the instructions, when executed by one or more processors, cause the one or more processors to:

receive, by a computer, genetic data comprising a pair of phased haplotypes for each individual of a pair of individuals;

analyze both pairs of phased haplotypes to identify a first set of SNP positions, each SNP position in the first set of SNP positions being heterozygous for both individuals at the SNP position;

for at least a first SNP position in the first set of identified SNP positions:

analyze both pairs of phased haplotypes to identify a second SNP position for which the genetic data of a first individual of the pair at the second SNP position is homozygous and the genetic data of a second individual of the pair at the second SNP position is heterozygous, wherein the pair of phased haplotypes of the second individual comprise a first haplotype that has a first allele at the second SNP position that matches an allele of the first individual at the second SNP position and a second haplotype that has a second allele at the second SNP position that is different from the allele of the first individual at the second SNP position;

select the first haplotype of the genetic data of the second individual that has the first allele at the second SNP position that matches the allele of the first individual at the second SNP position; and

determine a first inferred allele at the first SNP position in accordance with the first haplotype of the second individual, wherein the first inferred allele matches a third allele of the first haplotype of the second individual at the first SNP position;

generate, based on inferred alleles including the first inferred allele, a first an ancestral haplotype, wherein the ancestral haplotype comprises inferred alleles at corresponding SNP positions of the first set of SNP positions; and

stitch together a plurality of inferred haplotypes including the ancestral haplotype, by the computer, to generate stitched ancestral haplotypes reconstructing the at least one phased chromosomal haplotype of at least one genomic segment of the ancestral couple of interest.

11. The non-transitory computer-readable medium of claim 10 , further comprising instructions to:

analyze both pairs of phased haplotypes to identify a second set of SNP positions, wherein genetic data for both individuals of the pair at each SNP position of the second set of SNP positions is homozygous; and

determine a second inferred allele of the ancestral haplotype at a third SNP position in the second set of SNP positions in accordance with the allele of the phased haplotypes of both individuals at the third SNP position.

12. The non-transitory computer-readable medium of claim 10 , further comprising instructions to:

analyze both pairs of phased haplotypes to identify at least a third SNP position, wherein genetic data for the first individual of the pair is homozygous at the third SNP position and genetic data for the second individual of the pair is heterozygous at the third SNP position;

for at least the third SNP position,

select the first haplotype of the genetic data of the second individual that has an allele at the third SNP position that matches the allele of the first individual at the third SNP position; and

determine a second inferred allele of the ancestral haplotype at the third SNP position in accordance with the allele of the first haplotype of the second individual at the third SNP position.

13. The non-transitory computer-readable medium of claim 10 , further comprising instructions to:

analyze both pairs of phased haplotypes to identify at least a third SNP position, wherein genetic data for the first individual of the pair is homozygous at the third SNP position and has a first allele at the third SNP position and genetic data for the second individual of the pair is homozygous at the third SNP position and has a second allele different from the first allele; and

for at least the third SNP position, confirm that an identical by descent (IBD) match is not present at the third SNP position.

14. The non-transitory computer-readable medium of claim 10 , further comprising instructions to:

determine that the second SNP position for which genetic data of the first individual of the pair at the second SNP position is homozygous and genetic data of the second individual of the pair at the second SNP position is heterozygous does not exist in the pair of phased haplotypes; and

determine that the first inferred allele of the ancestral haplotype at the first SNP position is ambiguous, the first inferred allele assigned a label indicating its ambiguity.

15. The non-transitory computer-readable medium of claim 10 , further comprising instructions to:

analyze both pairs of phased haplotypes to identify a plurality of candidate positions of the second SNP position, wherein each candidate position of the plurality of candidate positions is homozygous for the first individual and heterozygous for the second individual;

determine, for each candidate position, a distance to the first SNP position; and

select a nearest candidate position as the second SNP position, wherein the nearest candidate position has the shortest distance to the first SNP position among the plurality of candidate positions.

16. The non-transitory computer-readable medium of claim 15 , further comprising instructions to:

determine that more than one candidate position have an equivalent shortest distance to the first SNP position; and

responsive to determining that more than one candidate positions have the equivalent shortest distance to the first SNP position, determine that the first inferred allele of the ancestral haplotype for the first SNP position is ambiguous, the first inferred allele assigned a label indicating its ambiguity.

17. The non-transitory computer-readable medium of claim 10 , further comprising instructions to:

determine, for each inferred allele on the ancestral haplotype, a score that is a function of a distance to a known allele on the ancestral haplotype, each known allele corresponding to a SNP position for which genetic data of both individuals are homozygous at the SNP position and have the same genotype at the SNP position.

18. The non-transitory computer-readable medium of claim 10 , further comprising instructions to:

compare, for each individual of the pair of individuals, the ancestral haplotype to each phased haplotype of the genetic data of each individual to determine a number of allele switches that result in the ancestral haplotype; and

identify an SNP position of each phase flip on the ancestral haplotype.

19. The method of claim 1 , wherein stitching together the plurality of inferred haplotypes comprises matching the plurality of inferred haplotypes based at least on a partial sequence identity that allows mismatches of nucleotide letters at one or more positions that are designated as ambiguous.
