Abstract

The invention provides for delivery, engineering and optimization of systems, methods, and compositions for manipulation of sequences and/or activities of target sequences. Provided are vectors and vector systems, some of which encode one or more components of a CRISPR complex, as well as methods for the design and use of such vectors. Also provided are methods of directing CRISPR complex formation in prokaryotic and eukaryotic cells to ensure enhanced specificity for target recognition and avoidance of toxicity.

Claims (31)

1. A method of modifying a genomic locus of interest in a eukaryotic cell, comprising introducing into the eukaryotic cell an engineered composition comprising or encoding:

(a) a Cas9, wherein the Cas9 comprises one or more mutations in a RuvC or HNH domain and is a nickase;

(b) a first CRISPR-Cas system RNA comprising a first guide sequence capable of hybridizing to a first target sequence at the genomic locus of interest, a first tracr-mate sequence, and a first tracr sequence capable of hybridizing to the first tracr-mate sequence; and

(c) a second CRISPR-Cas system RNA comprising a second guide sequence capable of hybridizing to a second target sequence at the genomic locus of interest, a second tracr-mate sequence, and a second tracr sequence capable of hybridizing to the second tracr-mate sequence;

wherein the first and the second guide sequences direct sequence-specific binding of a first and a second CRISPR complexes to the first and second target sequences, respectively, wherein the first CRISPR complex comprises the Cas9 complexed with the first CRISPR-Cas system RNA, wherein the second CRISPR complex comprises the Cas9 complexed with the second CRISPR-Cas system RNA, wherein the first CRISPR complex cleaves one DNA strand of the genomic locus of interest to produce a first nick, wherein the second CRISPR complex cleaves the opposite DNA strand of the genomic locus of interest to produce a second nick, wherein the first nick is at least 26 nucleotides 5′ of the second nick.

2. The method of claim 1 , wherein the composition comprises a vector encoding the first and the second CRISPR-Cas system RNAs and the Cas9.

3. The method of claim 2 , wherein the vector is a viral vector.

4. The method of claim 3 , wherein the viral vector is an AAV vector.

5. The method of claim 1 , wherein the composition comprises the first and the second CRISPR-Cas system RNAs and an mRNA encoding the Cas9.

6. The method of claim 1 , wherein the Cas9 comprises one or more mutations in a RuvC domain.

7. The method of claim 6 , wherein the Cas9 comprises one or more mutations selected from the group consisting of D10A, E762A and D986A.

8. The method of claim 6 , wherein the Cas9 comprises a D10A mutation.

9. The method of claim 1 , wherein the Cas9 comprises one or more mutations in a HNH domain.

10. The method of claim 9 , wherein the Cas9 comprises one or more mutations selected from the group consisting of H840A, N854A and N863A.

11. The method of claim 9 , wherein the Cas9 comprises a H840A mutation.

12. The method of claim 1 , wherein the Cas9 is S. pyogenes Cas9.

13. The method of claim 1 , wherein the Cas9 is S. aureus Cas9.

14. The method of claim 1 , wherein the Cas9 comprises at least one nuclear localization sequence (NLS).

15. The method of claim 1 , wherein the Cas9 comprises at least two NLSs.

16. The method of claim 1 , wherein the Cas9 is fused to a heterologous functional protein domain.

17. The method of claim 1 , wherein the first and the second CRISPR-Cas system RNAs are each a chimeric RNA comprising the guide sequence fused to the tracr mate sequence and the tracr sequence.

18. The method of claim 1 , wherein the first nick is at least 30 nucleotides 5′ of the second nick.

19. The method of claim 1 , wherein the first nick is at most 100 nucleotides 5′ of the second nick.

20. The method of claim 1 , wherein the first nick is about 30-100 nucleotides 5′ of the second nick.

21. The method of claim 1 , wherein the first nick is about 34-50 nucleotides 5′ of the second nick.

22. The method of claim 1 , wherein the genomic locus of interest encodes a gene product.

23. The method of claim 22 , wherein the gene product is a protein.

24. The method of claim 22 , wherein expression of the gene product is decreased or increased, or activity or function of the gene product is altered.

25. The method of claim 1 , wherein the eukaryotic cell is a mammalian cell.

26. The method of claim 1 , wherein the eukaryotic cell is a human cell.

27. The method of claim 1 , wherein the eukaryotic cell is a plant cell.
