Abstract

A composition and its uses and additionally a kit are provided. The composition is a synthetic self-complementary oligonucleotide that has a double-stranded region and a loop, wherein the double-stranded region contains a binding sequence for PaqCI. Additionally, the oligonucleotide includes unligatable 3′ and 5′ ends that cannot be cleaved by PaqCI. This oligonucleotide composition has been combined with PaqCI or a variant of PaqCI Type IIS restriction endonuclease in a reaction mixture, where the reaction mixture includes PaqCI or variant that can further be combined with a ligase and optionally a deadenylase, crowding molecule such as PEG and/or a repair enzyme such as Endo MS. The kit includes the oligonucleotide and Type IIS restriction endonuclease in the same or different containers.

Claims (19)

1. A method comprising:

(a) obtaining a reaction mixture comprising:

(i) a synthetic self-complementary oligonucleotide comprising a double-stranded region and a loop, wherein the double-stranded region contains a binding sequence for PacCI and wherein the oligonucleotide comprises unligatable 3′ and 5′ ends and cannot be cleaved by PaqCI;

(ii) PaqCI;

(iii) a ligase; and

(iv) a library of DNA substrates each having at least one PaqCI recognition sequence and a cleavage site;

(b) cleaving the library of DNA substrates with PaqCI to generate fragments that have 4-base overhangs; and

(c) ligating complementary 4-base overhangs together to produce an ordered assembly of the fragments.

2. The method according to claim 1 , wherein the DNA substrates in the library are selected from one or more of the group consisting of: a PCR products, plasmids, genomes or chromosomes.

3. The method according to claim 1 , wherein (c) further comprises ligating the ordered assembly into a destination vector or viral genome.

4. The method according to claim 3 , wherein the destination vector is a plasmid, or a chromosome.

5. The method according to claim 1 , wherein the ligase is selected from the group consisting of: T4 DNA ligase, T7 DNA ligase, PBCV-1 and human ligase3 (hLig3).

6. The method according to claim 1 , wherein there are 10-100 DNA substrates having unique sequences and the ordered assembly comprises 10-100 fragments that are ligated together in step (c).

7. The method according to claim 1 , wherein there are at least 5 DNA substrates having unique sequences and the ordered assembly comprises at least 5 fragments that are ligated together in step (c).

8. The method according to claim 1 , wherein there are at least 20 DNA substrates having unique sequences and the ordered assembly comprises at least 20 fragments that are ligated together in step (c).

9. The method according to claim 1 , wherein the reaction mixture further comprises one or more of: a DNA repair enzyme, a deadenylase, and/or a crowding agent.

10. The method of claim 9 , wherein the crowding agent is polyethylene glycol (PEG) having a molecular weight in the range of 600-8000.

11. The method of claim 9 , wherein the deadenylase is a yeast deadenylase.

12. The method of claim 9 , wherein the DNA repair enzyme is EndoMS.
