Spatially encoded biological assays correlating target nucleic acid to tissue section location
The present invention provides assays and assay systems for use in spatially encoded biological assays. The invention provides an assay system comprising an assay capable of high levels of multiplexing where reagents are provided to a biological sample in defined spatial patterns; instrumentation capable of controlled delivery of reagents according to the spatial patterns; and a decoding scheme providing a readout that is digital in nature.
1. A system comprising:
a microcircuit arrangement and software configured to cause the microcircuit arrangement to associate a target nucleic acid to a location in a tissue section; and
the tissue section contacted with an array, wherein the array comprises a plurality of features, wherein a feature of the plurality of features comprises a capture agent, and wherein the capture agent comprises:
(i) a binding sequence that binds the target nucleic acid, or a portion thereof, of the tissue section, and
(ii) a coding tag sequence that corresponds to a location of the feature on the array, wherein the software is further configured to cause the microcircuit arrangement to:
correlate the coding tag sequence, or a complement thereof, from its location on the array to a location in the tissue section; and
associate the coding tag sequence, or the complement thereof, to the target nucleic acid, or a complement thereof, that binds the binding sequence, thereby correlating the target nucleic acid to its location in the tissue section.
2. The system of claim 1 , wherein the capture agent is a nucleic acid; and wherein the capture agent, when bound to the target nucleic acid, can function as a primer.
3. The system of claim 1 , wherein the capture agent further comprises one or both of a primer region and an adapter region, and wherein one or both of the primer region and the adapter region comprise(s) a universal nucleotide sequence.
4. The system of claim 1 , wherein the capture agent is immobilized directly or indirectly on a surface of the feature.
5. The system of claim 1 , wherein the array comprises a nucleic acid array.
6. The system of claim 1 , wherein the array comprises greater than 1,000 features.
7. The system of claim 1 , wherein the plurality of features is arranged on a substrate to form a grid.
8. The system of claim 1 , wherein the plurality of features is disposed on a substrate.
9. The system of claim 8 , wherein the substrate is a surface of a flow cell or a chip.
10. The system of claim 1 , wherein the coding tag sequence, or the complement thereof, is determined by sequencing.
11. The system of claim 1 , further comprising an imager configured to obtain an image of the tissue section contacted with the array.
12. The system of claim 1 , wherein the software is further configured to cause the microcircuit arrangement to generate a spatial map of the target nucleic acid in the tissue section.
13. A system comprising:
a microcircuit arrangement and software configured to cause the microcircuit arrangement to associate a target nucleic acid to a location in a tissue section; and
an array contacted with the tissue section, wherein the array comprises a plurality of features, wherein a feature of the plurality of features comprises a capture agent comprising a binding region that binds the target nucleic acid, or a portion thereof, of the tissue section, and a coding tag, wherein a sequence of the coding tag corresponds to a location of the capture agent on the array,
wherein the software is further configured to cause the microcircuit arrangement to:
receive a sequence of the target nucleic acid, or a complement thereof, that binds the binding region; and
associate the sequence of the target nucleic acid, or the complement thereof, to the sequence of the coding tag, or a complement thereof, thereby determining the location of the target nucleic acid in the tissue section.
14. The system of claim 13 , wherein the capture agent is a nucleic acid; and wherein the capture agent, when bound to the target nucleic acid, can function as a primer.
15. The system of claim 13 , wherein the capture agent further comprises one or both of a primer region and an adapter region, and wherein one or both of the primer region and the adapter region comprise(s) a universal nucleotide sequence.
16. The system of claim 13 , wherein the capture agent is immobilized directly or indirectly on a surface of the feature.
17. The system of claim 13 , wherein the array comprises a nucleic acid array.
18. The system of claim 13 , wherein the array comprises greater than 1,000 features.
19. The system of claim 13 , wherein the plurality of features is arranged on a substrate to form a grid.
20. The system of claim 13 , wherein the plurality of features is disposed on a substrate.
21. The system of claim 20 , wherein the substrate is a surface of a flow cell or a chip.
22. The system of claim 13 , wherein the sequence of the coding tag, or the complement thereof, is determined by sequencing.
23. The system of claim 13 , further comprising an imager configured to obtain an image of the tissue section contacted with the array.
24. The system of claim 13 , wherein the software is further configured to cause the microcircuit arrangement to generate a spatial map of the target nucleic acid in the tissue section.
