Abstract

The invention relates to methods for pairwise sequencing of a double-stranded polynucleotide template, which permit the sequential determination of nucleotide sequences in two distinct and separate regions on complementary strands of the double-stranded polynucleotide template. The two regions for sequence determination may or may not be complementary to each other.

Claims (15)

1. A method for pairwise sequencing of target double-stranded polynucleotides, the method comprising: (a) providing a surface comprising a plurality of target double-stranded polynucleotides comprising first and second template strands, the first and second template strands comprising first and second regions, respectively, to be sequenced; (b) forming a single-stranded region in the first template strands and hybridizing first sequencing primers to the single-stranded region in the first template strands; (c) carrying out a first sequencing reaction by sequential addition of nucleotides to the first sequencing primer to determine the sequence of the first region of the first template strands; (d) cleaving the first template strands; (e) removing all or a portion of the first template strands; (f) hybridizing a second sequencing primer to the second template strands; (g) carrying out a second sequencing reaction by sequential addition of nucleotides to the second sequencing primer to determine the sequence of the second region of the second template strands, wherein sequencing of the first and second regions permits pairwise sequencing of the target double-stranded polynucleotides.

2. The method of claim 1 , wherein the cleaving of the first template strands comprises enzymatic, chemical or photochemical cleavage.

3. The method of claim 1 , wherein the cleaving of the first template strands comprises cleaving an abasic site.

4. The method of claim 1 , wherein the cleaving of the first template strands comprises cleavage with an enzyme.

5. The method of claim 1 , wherein the cleaving of the first template strands comprises nicking the first template strands.

6. The method of claim 1 , wherein the sequencing is carried out using a sequencing primer in solution.

7. The method of claim 1 , wherein the target double-stranded polynucleotides comprise known adaptor sequences on the 5′ and 3′ ends of the target double-stranded polynucleotides.

8. The method of claim 1 , wherein the sequencing comprises addition of labeled nucleotides to the sequencing primer.

9. The method of claim 1 , wherein the surface is a planar surface.

10. The method of claim 1 , wherein the method is carried out on an apparatus.

11. The method of claim 1 , wherein the target polynucleotide duplexes are provided in a clustered array.

12. The method of claim 1 , wherein the target double-stranded polynucleotides comprise one or more ribonucleotides, non-nucleotide chemical moieties, non-naturally occurring nucleotides, or non-naturally occurring backbone linkages.

13. The method of claim 1 , wherein the target double-stranded polynucleotides comprise non-target sequencing at both the 5′ and 3′ ends flanking the target polynucleotide.

14. The method of claim 1 , wherein the sequencing is pyrosequencing.

15. The method of claim 1 , wherein the sequencing is sequencing-by-synthesis.
