Abstract

The invention provides methods, compositions, kits and devices for the detection of target molecules. In some embodiments, the invention allows for multiplexed target molecule detection.

Claims (24)

1. A method for detecting target molecules in a sample while decreasing representation of high abundance targets comprising:

(a) obtaining:

(i) a mixture of cells comprising the target molecules,

(ii) a plurality of target specific unique binding agent (UBA) mixtures, comprising labeled and unlabeled UBAs at a predetermined ratio of unlabeled to labeled UBAs that is greater for high-abundance targets than the same ratio for low abundance targets, wherein UBAs are labeled with epitope-specific barcode nucleic acids (ESBs)

(iii) a plurality of sets of assayable polymer subunit nucleic acids (APS) each set comprising a plurality of APSs that are detectably distinct from each other;

(b) contacting the mixtures of UBAs with said mixture of cells, wherein the labeled UBAs and the unlabeled UBAs bind to the target molecules;

(c) conducting one or more rounds of split pool synthesis of cell originating barcodes (COBs) from the plurality of APSs sets by a method comprising

(i) splitting the mixture of step (b) into two or more samples;

(ii) adding one APS from an APS set specific for the round per sample to the two or more samples from step (i), where a complex is formed with the least one target molecule, the UBA, the ESB, and a first APS;

(iii) pooling the two or more samples from step (i) into one sample;

(iv) splitting the sample from step (iii) into two or more samples;

(v) adding one APS from an APS set specific for the round per sample to the two or more samples from step (iv), where a complex is formed with the least one target molecule, the UBA, the ESB, the first APS, and the second APS; and optionally, repeating steps (iii) through (v) one or more times;

wherein APSs comprise an annealing region and the annealing region of an added APS is complementary to an available annealing region of an APS from a previous round and wherein APSs sets in each round comprise a round-specific subcode so that the synthesized COB comprises a unique label code associated with the target molecule and the cell in the mixture.

2. The method of claim 1 , wherein a first labeled UBA has greater affinity for COBs compared to a first unlabeled UBA of the same target by a factor of at least 10-fold.

3. The method of claim 1 , further comprising quantifying the amount of at least one target associated with a cell by detecting the amount of the labeled UBA bound to the target, and multiplying the detected amount by the ratio of labeled and unlabeled UBAs in the UBA mixture.

4. The method of claim 1 , wherein each target is a protein.

5. The method of claim 1 , wherein each target is a nucleic acid.

6. The method of claim 1 , wherein the UBA comprises an antibody.

7. The method of claim 1 , wherein the plurality of ESBs comprises a mixture of labeled and unlabeled ESBs.

8. The method of claim 1 , wherein the APSs, the ESB, or the UBA are linked by ligation.

9. The method of claims 1 , wherein the APSs, the ESB, or the UBA are linked by Click chemistry.

10. The method of claims 1 , wherein the APS or the ESB comprises an amplification primer binding region.

11. The method of claim 1 further comprising a step of detecting the COBs of cells in the mixture.

12. The method of claim 11 , wherein detecting comprises sequencing the COB.
