Targeted sequencing of biomolecules by pulling through a liquid-liquid interface with an atomic force microscope
View Patent ↗A mechanism is provided for sequencing a biopolymer. The biopolymer is traversed from a first medium to a second medium. The biopolymer includes bases. As the biopolymer traverses from the first medium to the second medium, different forces are measured corresponding to each of the bases. The bases are distinguished from one another according to the different measured forces which are measured for each of the bases.
1. An apparatus for sequencing a polymer, the apparatus comprising:
a computer comprising a processor for executing software;
a chamber filled with a first medium and a second medium on top of the first medium, such that the polymer is associated with the first and second mediums, the first medium comprising water, the second medium comprising oil;
an atomic force microscope coupled to the computer;
a tip of the atomic force microscope attached to one end of the polymer of the blocks; and
an opposite end of the polymer of the blocks attached to a bottom surface of the chamber in the first medium comprising the water;
wherein the atomic force microscope, via the computer, is operable to:
traverse the polymer from the first medium to the second medium, wherein the polymer comprises blocks;
as the polymer traverses from the first medium to the second medium, measure different measured forces corresponding to each of the blocks; and
distinguish the blocks from one another according to the different measured forces measured for each of the blocks as each of the blocks traverses from the first medium to the second medium.
2. The apparatus of claim 1 , wherein the computer is operable to distinguish the blocks from one another when large molecules are attached to selected ones of the blocks; and
wherein the computer comprises an input/output device.
3. The apparatus of claim 2 , wherein the computer is operable to distinguish the blocks from one another when the selected ones of the blocks are distinguished by a large measured force; and
wherein the computer comprises a processor.
4. The apparatus of claim 2 , wherein the computer is operable to distinguish the blocks from one another when the polymer is an RNA molecule; and
wherein the atomic force microscope comprises a cantilever.
5. The apparatus of claim 1 , wherein the computer is operable to distinguish the blocks from one another when one or more different large molecules are attached respectively to the blocks; and
wherein the computer comprises an input/output device.
6. The apparatus of claim 5 , wherein the computer is operable to distinguish the blocks from one another when each of the different large molecules are chemically configured to attach to one type of the blocks; and
wherein the computer comprises a processor.

The apparatus of claim 6 , wherein the computer is operable to distinguish the blocks from one another when the atomic force microscope further traverses the polymer from the first medium to the second medium with the different large molecules respectively attached to the blocks thereby causing an increase in the different measured forces measured for each of the blocks; and
wherein the atomic force microscope comprises a cantilever.
8. The apparatus of claim 1 , wherein the computer is operable to distinguish the blocks from one another when the polymer is a DNA molecule; and
wherein the computer comprises an input/output device.
9. The apparatus of claim 1 , wherein the computer is operable to distinguish the blocks from one another when the polymer is charged.
10. The apparatus of claim 1 , wherein the computer is operable to distinguish the blocks from one another when the atomic force microscope traverses the polymer in a vertical direction.
11. The apparatus of claim 1 , wherein the computer is operable to distinguish the blocks from one another when the polymer is singled-stranded; and
wherein the computer comprises an input/output device.
12. The apparatus of claim 1 , wherein the computer is operable to distinguish the blocks from one another when the polymer is double-stranded; and
wherein the computer comprises an input/device.
13. The apparatus of claim 1 , wherein the atomic force microscope comprises a cantilever.
14. The apparatus of claim 13 , wherein a tip is on an end of the cantilever.
15. The apparatus of claim 1 , wherein the distinguishing by the computer comprises:
determining a plateau I and plateau II from the different measured forces, the plateau I defined to include a force for unwinding and stretching the polymer while in the first medium, the plateau II defined as crossing a boundary from the first medium to the second medium; and
determining a solvophobic force of one block of the polymer by a difference in the plateau I and the plateau II.
16. The apparatus of claim 1 , wherein polymer of the blocks is a copolymer classified based on the number of blocks and how the blocks are arranged.
17. The apparatus of claim 16 , wherein the copolymer is selected from the group consisting of diblocks, triblocks, and multiblocks.
