Abstract

The present disclosure is directed to compositions and methods present a universal microbial diagnostic (UMD) platform to screen for microbial organisms in a sample using a small number of random DNA probes that are agnostic to the target DNA sequences. The UMD platform can be used to direct and monitor appropriate treatments, thus minimizing the risk of antibiotic resistance, and enhancing patient care.

Claims (22)

1. A method of detecting a bacterial infection in a subject comprising:

(a) providing a set of probes, wherein each probe in the set has a sequence comprising one of SEQ ID NOS: 1, 2, 3, 4 or 5, wherein the set of probes comprises at least one probe comprising each of SEQ ID NOS: 1, 2, 3, 4 and 5, and wherein the probes are optionally double stranded;

(b) providing a first sample from said subject;

(c) obtaining hybridization information for probes comprising each of SEQ ID NOS: 1, 2, 3, 4 and 5 with said sample; and

(d) detecting the presence of one or more bacterial genomes in said sample if the hybridization information corresponds to a predetermined hybridization pattern for said set of probes with a known bacterial genome or a known combination of bacterial genomes.

2. The method of claim 1 , wherein said first sample is a body fluid.

3. The method of claim 1 , wherein step (d) comprises detecting the presence of more than one bacterial genome.

4. The method of claim 3 , wherein the more than one bacterial genomes are from the same species.

5. The method of claim 3 , wherein the more than one bacterial genomes are from different species.

6. The method of claim 1 , wherein each of said probes is a molecular beacon.

7. The method of claim 1 , wherein each of said probes further comprises a label.

8. The method of claim 1 , wherein said one or more bacterial genomes are from pathogenic bacteria.

9. The method of claim 1 , wherein step (c) comprises obtaining quantitative hybridization information.

10. The method of claim 9 , further comprising quantitating the number of bacterial genomes in said sample.

11. The method of claim 10 , further comprising performing steps (a)-(d) on a second sample from said subject.

12. The method of claim 11 , wherein said second sample was obtained at a second point in time as compared to said first sample, and the number of bacterial genomes in said first and second samples is compared.

13. The method of claim 12 , wherein an anti-bacterial therapy was administered between obtaining of said first and second samples, and said method assesses therapeutic efficacy.

14. The method of claim 1 , further comprising treating said subject for the bacterial infection.

15. The method of claim 1 , wherein said subject is a human or non-human mammal.

16. The method of claim 1 , further comprising classifying the bacterial infection.

17. The method of claim 1 , further comprising treating said subject based on the identification of one or more bacterial genomes in step (d).

18. A kit comprising a set of probes comprising SEQ ID NOS: 1, 2, 3, 4 and 5, and optionally having SEQ ID NOS: 6, 7, 8, 9 and 10, respectively, hybridized thereto.
