Abstract

The disclosed invention is related to a universal strand-specific protocol for the sequencing preparation of all classes of RNA. The protocol allows for sequencing for dozens to more than thousands of samples simultaneously. Specifically, the disclosed invention is a method for parallel sequencing target RNA from samples from multiple sources while maintaining source identification. The method includes providing samples of RNA comprising target RNA from two or more sources; labeling, at the 3′ end, the RNA from the two or more sources with a first nucleic acid adaptor that comprises a nucleic acid sequence that differentiates between the RNA from the two or more sources; reverse transcribing the two or more sources to create a single stranded DNA comprising the nucleic acid sequence that differentiates between the RNA from the two or more sources; amplifying the single stranded DNA to create DNA amplification products that comprise the nucleic acid sequence that differentiates between the RNA from the two or more sources; sequencing the DNA amplification products thereby parallel sequencing target RNA from samples from multiple sources while maintaining source identification.

Claims (16)

1. A kit for parallel sequencing target RNA from samples from multiple sources while maintaining source identification, comprising:

a plurality of sets;

the plurality of sets comprising a first and second stranded nucleic acid adaptor;

each first and second adaptor in an individual set comprising a phosphorylated 5′ end;

each first adaptor comprising a barcode sequence that is the same for all first adaptors in the set, but different for first adaptors in any other set; and a blocked 3′ end, wherein each first adaptor is capable of ligation to the 3′ end of the target RNA and capable of differentiating between the target RNA from the multiple sources; and

each second adaptor comprising a site for binding of a PCR primer that is the same for all second adaptors; and a blocked 3′ end, wherein each second adaptor is capable of ligation to the 3′ end of single stranded DNA.

2. The kit of claim 1 , wherein the second nucleic acid adaptors in the plurality of sets comprise a sequencing adaptor.

3. The kit of claim 1 , wherein the second nucleic acid adaptors in the plurality of sets comprise a second barcode sequence that can differentiate between single-stranded DNA from two or more sources.

4. The kit of claim 1 , wherein the first nucleic acid adaptors in the plurality of sets comprise a sequencing adaptor.

5. The kit of claim 1 , further comprising one or more probes that specifically hybridize to non-target RNA, wherein the one or more probes comprise a label that facilitates removal of the probe from the sample.

6. The kit of claim 5 , wherein the one or more probes are selected to hybridize to more than one sequence of each non-target RNA.

7. The kit of claim 6 , wherein the label comprises biotin.

8. The kit of claim 1 , wherein the first nucleic acid adaptors in the plurality of sets comprise RNA, DNA or a RNA-DNA hybrid.

9. The kit of claim 1 , wherein the second nucleic acid adaptors in the plurality of sets comprise RNA, DNA or a RNA-DNA hybrid.

10. The kit of claim 1 , wherein the barcode sequence is at least two nucleotides in length.

11. The kit of claim 3 , wherein the second barcode sequence is at least two nucleotides in length.
