Compositions and methods for molecular labeling
The invention provides barcode libraries and methods of making and using them including obtaining a plurality of nucleic acid constructs in which each construct comprises a unique N-mer and a functional N-mer and segregating the constructs into a fluid compartments such that each compartment contains one or more copies of a unique construct. The invention further provides methods for digital PCR and for use of barcode libraries in digital PCR.
1. A method of library preparation, the method comprising the steps of:
obtaining a barcode library comprising stored barcoded oligonucleotides;
obtaining a plurality of first constructs each comprising a first antibody coupled to a first nucleic acid sequence and a plurality second constructs each comprising a second antibody coupled to a second nucleic acid sequence, wherein each of the first constructs and each of the second constructs comprises a unique nucleic acid sequence;
segregating the constructs in fluid compartments such that each compartment contains: one or more of said first constructs and/or said second constructs, and a plurality of the barcoded oligonucleotides from the barcode library; and
hybridizing, after the segregating step, the first constructs and the second constructs to the barcoded oligonucleotides such that the first constructs and the second constructs in each compartment contain the same barcode.
2. The method of claim 1 , wherein said first constructs and said second constructs further comprise a cleavable linker between the antibodies and the nucleic acids.
3. The method of claim 1 , further comprising binding the antibodies to a cell in a sample.
4. The method of claim 3 , further comprising the step of lysing the cell in the compartment.
5. The method of claim 4 , wherein nucleic acid of the cell is sequenced.
6. The method of claim 3 , further comprising obtaining a sequencing readout out to identify characteristics of the cell.
7. The method of claim 1 , wherein each of said barcoded oligonucleotides further comprises a sequencing adaptor portion.
8. The method of claim 7 , wherein the barcode is sequenced.
9. The method of claim 1 , wherein the barcode comprises a universal priming site.
10. The method of claim 1 , wherein the compartments are water-in-oil droplets.
11. The method of claim 10 , further comprising merging the droplets with droplets comprising reagents for amplifying the nucleic acid barcodes.
12. The method of claim 1 , wherein the antibodies bind to different antigens.
13. The method of claim 1 , wherein the nucleic acid sequences are ligated to the antibodies.
