Methods of identifying multiple epitopes in cells
The invention provides methods, compositions, kits and devices for the detection of target molecules. In some embodiments, the invention allows for multiplexed target molecule detection.
1. A method of barcoding cDNA in cells or cell compartments, the method comprising:
(a) producing cDNA in the cells or cell compartments; and
(b) adding oligonucleotide barcodes onto the cDNA in the cells or cell compartments by a method comprising at least two barcoding steps that comprise:
(i) splitting the cells or cell compartments and adding assayable oligonucleotide subunits to the cDNA while the cells or cell compartments are split; and then
(ii) pooling the cells.
2. The method of claim 1 , wherein the adding is done by ligation.
3. The method of claim 2 , wherein the ligation is splinted using a bridging oligonucleotide.
4. The method of claim 1 , wherein the adding is done by extension by a polymerase.
5. The method of claim 1 , wherein the cells or cell compartments are fixed and/or permeabilized.
6. The method of claim 1 , wherein the method comprises adding a random sequence to the cDNA.
7. The method of claim 1 , further comprising directly or indirectly adding a biotin to the cDNA.
8. The method of claim 7 , further comprises enriching for cDNA that is biotinylated.
9. The method of claim 1 , wherein the assayable oligonucleotide subunits become part of a cell origination barcode.
10. The method of claim 9 , further comprises sequencing the cDNA and the associated cell origination barcodes, or an amplification product thereof, to produce sequence reads.
11. The method of claim 10 , further comprising determining which cDNAs are in which cells or cell compartments based on the sequence reads.
12. The method of claim 1 , wherein the cells or cell compartments are mammalian cells or compartments isolated therefrom.
13. The method of claim 1 , wherein the method is performed using cells from a cell suspension.
14. The method of claim 1 , wherein the method is performed using cultured cells, blood cells or cells from a tissue, or cell compartments isolated therefrom.
15. The method of claim 1 , wherein the method is performed using cells that have been exposed to an agent or genetically modified, or cell compartments isolated therefrom.
16. The method of claim 1 , wherein the method is performed using cell compartments.
17. The method of claim 1 , wherein the method comprises pooling the cells or cell compartments in between the producing and adding steps.
