Abstract

The invention provides methods, compositions, kits and devices for the detection of target molecules. In some embodiments, the invention allows for multiplexed target molecule detection.

Claims (39)

1. A method comprising:

adding cell origination barcodes onto nucleic acids that are in or on cells or cell organelles by a split-pool barcoding process.

2. The method of claim 1 , wherein the method comprises adding cell origination barcodes onto multiple nucleic acids.

3. The method of claim 1 , further comprising sequencing the nucleic acids and the added barcodes, or an amplification product thereof.

4. The method of claim 1 , wherein the nucleic acids comprise genomic DNA.

5. The method of claim 4 , further comprising analyzing methylation of the genomic DNA or performing a copy number analysis of the genomic DNA.

6. The method of claim 1 , wherein the nucleic acids comprise RNA.

7. The method of claim 1 , wherein the nucleic acids comprise cDNA.

8. The method of claim 1 , wherein the nucleic acids comprise oligonucleotide probes that are directly or indirectly hybridized to nucleic acids that are in or on the cell.

9. The method of claim 1 , wherein the nucleic acids are oligonucleotides that are bound to antibodies.

10. The method of claim 9 , wherein the antibodies are bound to proteins that are in or on the cells or cell organelles.

11. The method of claim 1 , wherein the nucleic acids are in or on the cells or cell organelles.

12. The method of claim 11 , wherein the cells or cell organelles are fixed and/or permeabilized.

13. The method of claim 1 , wherein during the split pool barcoding process the cells or cell organelles are compartmentalized into microbubbles, microdroplets, well, microwell, or enclosures in a microfluidics device.

14. The method of claim 1 , wherein the method is performed using a cell suspension, cultured cells, blood cells, cells from a tissue, or organelles isolated therefrom.

15. The method of claim 1 , wherein the cells or cell organelles have been exposed to an agent or have been genetically modified.

16. The method of claim 1 , further comprising directly or indirectly adding a biotin moiety to the nucleic acids to produce biotinylated nucleic acids and enriching for the biotinylated nucleic acids.

17. The method of claim 1 , wherein the adding is done by ligation or gap-fill/ligation.

18. The method of claim 1 , wherein the adding is done by extension by a polymerase.

19. The method of claim 1 , wherein the adding is done by hybridization.

20. The method of claim 1 , wherein the method produces a mixture comprising fragments of the nucleic acids that are linked to the cell origination barcodes.

21. The method of claim 1 , wherein the cells or cell organelles are free of rolling circle amplification products.

22. The method of claim 1 , wherein the cells or cell organelles are lysed in a final step of the split-pool barcoding process.

23. The method of claim 1 , wherein the method is performed using cell organelles.

24. The method of claim 1 , wherein the method is performed using cells.

25. The method of claim 1 , wherein the split-pool barcoding process comprises at least one round of splitting the cells or cell organelles into a plurality of reaction volumes, adding assayable oligonucleotide subunits onto the nucleic acids in or on the cells or cell organelles while they are in the reaction volumes, and then pooling the cells or cell organelles.

26. The method of claim 1 , wherein the split-pool barcoding process comprises:

(a) providing cells or cell organelles in multiple reaction volumes, wherein at least some of the volumes comprises multiple cells or multiple cell organelles;

(b) appending assayable oligonucleotide subunits to nucleic acids that are in or on the cells or cell organelles in the multiple reaction volumes, wherein different reaction volumes receive different assayable oligonucleotide subunits; and

(c) pooling the contents of the multiple reaction volumes to produce a pool,

wherein the assayable oligonucleotide subunits added to the nucleic acids in step (b) become part or all of the cell origination barcode.

27. The method of claim 26 , wherein in step (a) the cells or cell organelles are split into at least 12 reaction volumes.

28. The method of claim 26 , further comprising:

(d) splitting the pool of (c) into multiple reaction volumes, wherein at least some of the volumes receive multiple cells or cell organelles; and

(e) appending additional assayable oligonucleotide subunits to the nucleic acids in the multiple reaction volumes of (d);

wherein the different reaction volumes of (d) receive different assayable oligonucleotide subunits and the assayable oligonucleotide subunits of (e) are appended to products made in step (b), and

wherein the assayable oligonucleotide subunits added to the nucleic acids in steps (b) and (e) become part or all of the cell origination barcode.

29. The method of claim 26 , wherein the cell or cell organelles in the reaction volumes of (a) correspond to a single biomolecular sample.

30. The method of claim 26 , wherein the cell or cell organelles in the multiple reaction volumes of (a) correspond to a plurality of multiple biomolecular samples.
