Abstract

Disclosed herein are methods of detecting at least one target biomolecule in at least one single cell comprising lysing the single cell or cells and performing a cell identification assay and target identification assay. Also disclosed herein are methods for preparing a sample for undergoing single cell analysis, wherein the single cell analysis comprises performing a cell identification assay and a target identification assay.

45 . A method of detecting the presence or absence of one or more biomolecules from a single cell suspected of being present in a sample comprising:

binding at least one cell identifier tag to a plurality of biomolecules of a lysed single cell of a plurality of cells of a sample, wherein the cell identifier tag is unique for the lysed cell;

distributing the plurality of biomolecules onto a substrate such that the plurality of biomolecules is immobilized on the substrate at spatially separate regions;

performing at least M detection cycles of a cell identification assay to generate a cell identification signal detection sequence for at least one of the spatially separate regions, wherein M is at least two, each cycle comprising:

contacting the substrate comprising the immobilized plurality of biomolecules with a cell identifier probe set, wherein the cell identifier probe set comprises a plurality of cell identifier probes comprising a cell identification detectable marker, wherein the cell identifier probe binds preferentially to at least one cell identifier tag specific for the lysed single cell;

removing unbound cell identifier probes from the surface of the substrate;

detecting the presence or absence of a signal from the cell identification detectable marker at the spatially separate regions; and

if the cycle number is less than M, removing one or more bound cell identifier probes from the substrate; and

detecting the presence or absence of the one or more biomolecules at the spatially separate regions from the signal of the cell identification detectable marker

46 . The method of claim 45 , further comprising contacting the plurality of biomolecules with a target barcode probe comprising a target identification tag, wherein the target barcode probe preferentially binds at least one of the plurality of biomolecules.

47 . The method of claim 46 , wherein the binding of the target barcode probe to the plurality of biomolecules is preformed using a linker or adapter molecule.

48 . The method of claim 45 , wherein the sample comprises a tissue biopsy.

49 . The method of claim 48 , wherein the tissue biopsy comprises a cancer tissue biopsy.

50 . The method of claim 45 , wherein the plurality of biomolecules comprises proteins, DNA, RNA, or any combination thereof.

51 . The method of claim 45 , wherein the identifier probes comprise a cell identifier probe oligonucleotide.

52 . The method of claim 45 , wherein the cell identification detectable marker comprises a fluorescent tag.

53 . The method of claim 45 , wherein the plurality of biomolecules is a protein.

54 . The method of claim 45 , wherein the cell identifier probe comprises a linker or adapter molecule bound to the cell identification detectable marker.

55 . A system configured to identify a target biomolecule, comprising:

a microfluidic device comprising a substrate, wherein the substrate comprises spatially separate locations configured to immobilize a biomolecule of a plurality of biomolecules of a cell of a plurality of cells; and

an optical imaging system configured to perform one or more imaging cycles to identify a target biomolecule from a cell identifier probe bound to the immobilized biomolecule of the plurality of biomolecules.

56 . The system of claim 55 , wherein the cell identifier probe binds to one or more of at least one cell identifier tag.

57 . The system of claim 55 , wherein the cell identifier probe binds preferentially to at least one cell identifier tag specific for each of the plurality of cells.

58 . The system of claim 55 , wherein the cell identifier probe comprises a cell identifier probe oligonucleotide.

59 . The system of claim 55 , wherein the optical imaging system comprises a fluorescent imaging system.

60 . The system of claim 55 , wherein the plurality of biomolecules comprises protein, DNA, RNA, or any combination thereof.

61 . The system of claim 55 , wherein K bits of information are determined for a cycle of the one or more imaging cycles, wherein K*M=L, wherein L≥Log 2 (N), wherein M comprises a number of cycles of the one or more imaging cycles, and wherein L comprises bits of information used to determine the identity of N distinct biomolecules of the plurality of biomolecules.

62 . The system of claim 61 , wherein K bits of information comprise error correction bits.

63 . The system of claim 55 , wherein the plurality of cells is from a tissue sample biopsy.

64 . The system of claim 55 , wherein the optical imaging system comprises a detector, wherein the detector images the spatially separate locations of the substrate at a pixel density of at least 1 pixel per spatially separate location.
