Abstract

Disclosed herein are methods and compositions to predict a response of a subject to a nutrient modulation therapy. Restricting the uptake of at least one amino acid by cancer cells can be used to treat or delay cancer. In some embodiments, the nutrition modulation therapy is a dietary product that is substantially devoid of at least one amino acid.

Claims (45)

44 . A method for identifying a subject for treatment of adrenal, blood, breast, colorectal, endometrial, kidney, liver, lymphocytic, pancreatic, stomach, or thyroid cancer comprising:

quantifying an amount of a metabolic enzyme from an isolated biological sample from the subject,

wherein the amount of the metabolic enzyme predicts a successful response of the subject to a nutrient modulation therapy to treat the cancer, and

wherein the metabolic enzyme is involved in fatty acid, lipid, or amino acid biosynthesis.

45 . The method of claim 44 , wherein the biological sample is a tumor biopsy sample.

46 . The method of claim 44 , wherein the biological sample comprises a circulating tumor cell.

47 . The method of claim 44 , wherein the biological sample comprises circulating tumor DNA.

49 . The method of claim 44 , wherein the cancer is pancreatic cancer.

50 . The method of claim 44 , wherein the cancer is breast cancer.

51 . The method of claim 44 , wherein the cancer is colorectal cancer.

55 . The method of claim 44 , wherein the metabolic enzyme is involved in is a lipid biosynthesis.

56 . The method of claim 44 , wherein the metabolic enzyme is involved in amino acid synthesis.

57 . The method of claim 56 , wherein the biosynthetic metabolic enzyme is involved in serine biosynthesis.

58 . The method of claim 56 , wherein the biosynthetic metabolic enzyme is involved in glycine biosynthesis.

59 . The method of claim 44 , wherein the metabolic enzyme is PHGDH.

60 . The method of claim 44 , wherein the metabolic enzyme is PSAT1.

61 . The method of claim 44 , further comprising, after the quantifying, administering a nutrient modulation therapy to the subject.

62 . The method of claim 61 , wherein the nutrient modulation therapy comprises administering a therapeutically effective amount of a dietary product devoid of serine and glycine.

71 . The method of claim 61 , wherein the nutrient modulation therapy comprises administering a therapeutically effective amount of a dietary product devoid of serine, glycine, and proline.

72 . The method of claim 61 , wherein the nutrient modulation therapy comprises administering a therapeutically effective amount of a dietary product devoid of serine, glycine, and cysteine.

The method of claim 44 , wherein the quantifying comprises analysis by immunohistochemistry, immunofluorescence, proteomic mass spectrometry, western blot, enzyme-linked immunosorbent assay (ELISA), a genetic reporter, reverse transcription polymerase chain reaction (RT-PCR), quantitative RT-PCR (QPCR), digital PCR (dPCR), in-situ hybridization, RNA-Seq, Sanger sequencing, high throughput sequencing, or microarray.

78 . The method of claim 77 , wherein the quantifying is by immunohistochemistry.

79 . The method of claim 61 , further comprising, after the quantifying, administering radiotherapy or chemotherapy to the subject.

82 . The method of claim 56 , further comprising, after the quantifying, comparing the amount of the metabolic enzyme in the biological sample to a second amount of the metabolic enzyme in a reference biological sample, wherein the reference biological sample does not comprise a cancer cell.

83 . The method of claim 82 , wherein the amount of the metabolic enzyme in the biological sample is lower than the second amount of the metabolic enzyme in the reference sample.

The method of claim 56 , further comprising, after the quantifying, subjecting the amount of the metabolic enzyme to an empirical scoring system, wherein the empirical scoring system has a threshold value, wherein the biological sample having a sample value below the threshold value indicates a likelihood of the subject displaying a positive response to a nutrient modulation therapy.

85 . The method of claim 84 , wherein the sample value is lower than the threshold value of the empirical scoring system.

88 . The method of claim 44 , wherein the metabolic enzyme is PSPH.

89 . The method of claim 59 , wherein the method further comprises quantifying an amount of PSPH from the isolated biological sample from the subject or from a second isolated biological sample from the subject,

wherein the amount of the PHGDH and the amount of the PSPH predict a successful response of the subject to a nutrient modulation therapy to treat the cancer.

90 . The method of claim 60 , wherein the method further comprises quantifying an amount of PSPH from the isolated biological sample from the subject or from a second isolated biological sample from the subject,

wherein the amount of PSAT1 and the amount of the PSPH predict a successful response of the subject to a nutrient modulation therapy to treat the cancer.

91 . The method of claim 59 , wherein the method further comprises quantifying an amount of PSAT1 from the isolated biological sample from the subject or from a second isolated biological sample from the subject,

wherein the amount of the PHGDH and the amount of the PSAT1 predict a successful response of the subject to a nutrient modulation therapy to treat the cancer.

92 . The method of claim 91 , wherein the method further comprises quantifying an amount of PSPH from the isolated biological sample from the subject, from the second isolated biological sample from the subject, or from a third isolated biological sample from the subject,

wherein the amount of PHGDH, the amount of PSAT1, and the amount of PSPH predict a successful response of the subject to a nutrient modulation therapy to treat the cancer.

93 . The method of claim 56 , wherein the cancer is endometrial cancer.
