Abstract

The invention generally relates to sequencing library preparation methods. In certain embodiments, two or more template nucleic acids are joined together by a linking molecule, such as a PEG derivative. Identical copies of a nucleic acid fragment or both strands of a duplex fragment may be linked together. The linked nucleic acids are amplified, creating linked amplicons. Emulsion PCR with linked primers creates linked template nucleic acids for seeding sequencing clusters and errors can be readily identified by their presence on only one of the linked fragments.

Claims (21)

1. A method of sequencing a nucleic acid, the method comprising:

capturing a sense strand and an antisense strand of a nucleic acid fragment in a partition;

amplifying the nucleic acid fragment in the partition to produce amplification products that include substantially identical copies made from both the sense strand and the antisense strand of the nucleic acid fragment, wherein the substantially identical copies made from both the sense strand and the antisense strand are joined with a linker in phase so as to prevent binding there between; and

sequencing the amplification products in a single sequencing reaction.

2. The method of claim 1 , wherein the partition is selected from the group consisting of emulsions, droplets, and wells.

3. The method of claim 1 , wherein the linker is a solid support.

4. The method of claim 3 , wherein the solid support is selected from the group consisting of a microbead, a bead, a channel wall, a microchip, and a surface.

5. The method of claim 3 , wherein the solid support is a bead.

6. The method of claim 1 , wherein sense-specific barcodes are used to confirm the presence of both sense and anti-sense fragments in a sequencing reaction.

7. The method of claim 1 , further comprising ligating an adapter to the nucleic acid fragment.

8. The method of claim 7 , wherein the adapter further comprises a cluster identification sequence.

9. The method of claim 7 , wherein a first end of the adaptor is ligated to the sense strand and a second end of the adaptor anneals to the antisense strand and is extended to form a copy of the antisense strand with a sequence identical to a sequence of the sense strand.

10. A method of sequencing a nucleic acid, the method comprising:

forming a partition including a nucleic acid fragment comprising a sense strand and an antisense strand, a microsphere, and amplification primers, wherein a portion of the amplification primers are bound to the microsphere;

amplifying the nucleic acid fragment in the partition to produce amplification products that include identical copies made from both the sense strand and the antisense strand of the nucleic acid fragment, wherein the identical copies made from the sense strand and the antisense strand of the nucleic acid fragment are bound to the microsphere in phase so as to prevent binding there between; and

sequencing the amplification products in a single sequencing reaction.

11. The method of claim 10 , wherein the partition is selected from the group consisting of emulsions, droplets, and wells.

12. The method of claim 10 , wherein sense-specific barcodes are used to confirm the presence of both sense and anti-sense fragments in a sequencing reaction.

13. The method of claim 10 , further comprising ligating an adapter to the nucleic acid fragment.

14. The method of claim 13 , wherein the adapter further comprises a cluster identification sequence.

15. The method of claim 13 , wherein a first end of the adaptor is ligated to the sense strand and a second end of the adaptor anneals to the antisense strand and is extended to form a copy of the antisense strand with a sequence identical to a sequence of the sense strand.
