Abstract

The invention generally relates to sequencing library preparation methods. In certain embodiments, two or more template nucleic acids are joined together by a linking molecule, such as a PEG derivative. Identical copies of a nucleic acid fragment or both strands of a duplex fragment may be linked together. The linked nucleic acids are amplified, creating linked amplicons. Emulsion PCR with linked primers creates linked template nucleic acids for seeding sequencing clusters and errors can be readily identified by their presence on only one of the linked fragments.

Claims (22)

1. A method for preparing a DNA preparation, the method comprising:

capturing a sense strand and an anti-sense strand of a nucleic acid fragment in a partition;

amplifying the nucleic acid fragment in the partition when a target-specific probe binds to a target in the fragment to generate linked amplification products that include copies made from the sense strand linked to copies made from the anti-sense strand, wherein the copies made from the sense strand and the copies made from the anti-sense strand are linked together in phase and are substantially identical; and

sequencing the amplification products in a single sequencing reaction.

2. The method of claim 1 , wherein the target-specific probe is provided by linked target capture probes that are included in the partition, wherein a first one of the linked target capture probes comprises the target-specific probe linked to a universal primer.

3. The method of claim 2 , wherein the amplifying step includes extending the universal primer of the first one of the linked target capture probes.

4. The method of claim 2 , wherein the linked target capture probes further include a second linked target capture probe, wherein the second linked target capture probe comprise a copy of the universal primer linked to a second target-specific probe that binds to a sequence antisense to the target.

5. The method of claim 1 , wherein the partition is selected from the group consisting of emulsions, droplets, and wells.

6. The method of claim 1 , wherein the amplification products are joined with a linker.

7. The method of claim 6 , wherein the linker is a solid support.

8. The method of claim 4 , wherein the solid support is selected from the group consisting of a microbead, a bead, a channel wall, a microchip, and a surface.

9. The method of claim 1 , wherein sense-specific barcodes are used to confirm that both the copies made from the sense strand and the copies made from the anti-sense strand are read in the sequencing reaction.

10. The method of claim 1 , further comprising ligating an adapter to the nucleic acid fragment.

11. The method of claim 10 , wherein the adapter further comprises a cluster identification sequence.

12. A method of preparing a DNA preparation, the method comprising:

forming a partition including a nucleic acid fragment comprising a sense strand and an antisense strand, a microsphere, amplification primers, and target capture probes linked to universal primers, wherein a portion of the amplification primers are bound to the microsphere;

amplifying the nucleic acid fragment in a partition, wherein amplification occurs when a target capture probe binds to the nucleic acid fragment, and wherein the amplification products include copies made from the sense strand and copies made from the antisense strand, wherein the copies made from the sense strand and the copies made from the antisense strand are identical and are bound to the microsphere in phase; and

sequencing the amplification products in a single sequencing reaction in which the copies made from the sense strand and the copies made from the antisense strand are read at the same time and in the same direction using copies of a sequencing primer.

13. The method of claim 12 , wherein the partition is selected from the group consisting of emulsions, droplets, and wells.

14. The method of claim 12 , wherein sense-specific barcodes are used to confirm the presence of both sense and anti-sense fragments in a sequencing reaction.

15. The method of claim 12 , further comprising ligating an adapter to the nucleic acid fragment.

16. The method of claim 15 , wherein the adapter further comprises a cluster identification sequence.
