MICROBIAL COMPOSITIONS AND METHODS OF USE FOR CANINE ENTEROPATHY AND DYSBIOSIS
The disclosure relates to isolated microorganisms—including novel strains of the microorganisms—microbial ensembles, and compositions comprising the same. Furthermore, the disclosure teaches methods of utilizing the described microorganisms, microbial compositions, and compositions comprising the same, in methods for treating or preventing gastrointestinal enteropathy or dysbiosis in canines. In particular aspects, the disclosure provides methods of treating or preventing morbidity and mortality caused by GI pathogenesis or autoimmunity.

31 . A composition comprising:
(a) at least one purified bacterium comprising a 16S nucleic acid sequence, which is at least 97% identical to a nucleic acid sequence selected from the group consisting of: SEQ ID NOs: 60, 62-67, 73, 85-95, 105, 123, 144-146, 148-150, 157, 163, 177-180, 237, 239-243, 255, 260, 262-272, 294-302, 312-322, 327, 328, 329, 330, and 331; or
(b) a compound produced by at least one purified bacterium comprising a 16S nucleic acid sequence, which is at least 97% identical to a nucleic acid sequence selected from the group consisting of: SEQ ID NOs: 60, 62-67, 73, 85-95, 105, 123, 144-146, 148-150, 157, 163, 177-180, 237, 239-243, 255, 260, 262-272, 294-302, 312-322, 327, 328, 329, 330, and 331; and
(c) one or more carriers suitable for canine administration.

The composition of claim 31 , wherein the composition comprises at least one purified bacterium comprising a 16S nucleic acid sequence, which is at least 97% identical to a nucleic acid sequence selected from the group consisting of: SEQ ID NOs: 60, 105, 123, 163, 237, 255, 260, 327, 328, 329, 330, and 331.

The composition of claim 31 , wherein the composition comprises at least one purified bacterium comprising a 16S nucleic acid sequence, which is at least 98% identical to a nucleic acid sequence selected from the group consisting of: SEQ ID NOs: 60, 105, 123, 163, 237, 255, 260, 327, 328, 329, 330, and 331.

The composition of claim 31 , wherein the composition comprises at least one purified bacterium comprising a 16S nucleic acid sequence, which is at least 99% identical to a nucleic acid sequence selected from the group consisting of: SEQ ID NOs: 60, 105, 123, 163, 237, 255, 260, 327, 328, 329, 330, and 331.

The composition of claim 31 , wherein the composition comprises at least one purified bacterium comprising a 16S nucleic acid sequence, which is 100% identical to a nucleic acid sequence selected from the group consisting of: SEQ ID NOs: 60, 105, 123, 163, 237, 255, 260, 327, 328, 329, 330, and 331.
36 . The composition of claim 31 , wherein the composition comprises at least one purified bacterium comprising a 16S nucleic acid sequence, which is at least 97% identical to a nucleic acid sequence of SEQ ID NO: 255.
37 . The composition of claim 31 , wherein the composition comprises at least one purified bacterium comprising a 16S nucleic acid sequence, which is at least 98% identical to a nucleic acid sequence of SEQ ID NO: 255.
38 . The composition of claim 31 , wherein the composition comprises at least one purified bacterium comprising a 16S nucleic acid sequence, which is at least 99% identical to a nucleic acid sequence of SEQ ID NO: 255.
39 . The composition of claim 31 , wherein the composition comprises at least one purified bacterium comprising a 16S nucleic acid sequence, which is 100% identical to a nucleic acid sequence of SEQ ID NO: 255.
40 . The composition of claim 31 , wherein the composition comprises at least one purified bacterium comprising a 16S nucleic acid sequence, which is at least 97% identical to a nucleic acid sequence of SEQ ID NO: 260.
41 . The composition of claim 31 , wherein the composition comprises at least one purified bacterium comprising a 16S nucleic acid sequence, which is at least 98% identical to a nucleic acid sequence of SEQ ID NO: 260.
42 . The composition of claim 31 , wherein the composition comprises at least one purified bacterium comprising a 16S nucleic acid sequence, which is at least 99% identical to a nucleic acid sequence of SEQ ID NO: 260.
43 . The composition of claim 31 , wherein the composition comprises at least one purified bacterium comprising a 16S nucleic acid sequence, which is 100% identical to a nucleic acid sequence of SEQ ID NO: 260.

The composition of claim 31 , wherein the composition comprises at least one purified bacterium comprising a 16S nucleic acid sequence, which is at least 97% identical to a nucleic acid sequence selected from the group consisting of: SEQ ID NOs: 62-67, 73, 85-95, 144-146, 148-150, 157, 177-180, 239-243, 262-272, 294-302, and 312-322.

The composition of claim 31 , wherein the composition comprises at least one purified bacterium comprising a 16S nucleic acid sequence, which is at least 98% identical to a nucleic acid sequence selected from the group consisting of: SEQ ID NOs: 62-67, 73, 85-95, 144-146, 148-150, 157, 177-180, 239-243, 262-272, 294-302, and 312-322.

The composition of claim 31 , wherein the composition comprises at least one purified bacterium comprising a 16S nucleic acid sequence, which is at least 99% identical to a nucleic acid sequence selected from the group consisting of: SEQ ID NOs: 62-67, 73, 85-95, 144-146, 148-150, 157, 177-180, 239-243, 262-272, 294-302, and 312-322.

The composition of claim 31 , wherein the composition comprises at least one purified bacterium comprising a 16S nucleic acid sequence, which is 100% identical to a nucleic acid sequence selected from the group consisting of: SEQ ID NOs: 62-67, 73, 85-95, 144-146, 148-150, 157, 177-180, 239-243, 262-272, 294-302, and 312-322.
48 . The composition of claim 31 , wherein the at least one purified bacterium is lyophilized.
49 . The composition of claim 31 , wherein the one or more carriers are selected from the group consisting of: an edible feed grade material, an aluminosilicate-containing mineral, a zeolite, calcium carbonate, a prebiotic, and a flavoring agent.
50 . The composition of claim 31 , wherein the at least one purified bacterium is present in the composition at a concentration of at least 10 2 cells per gram of the composition.
51 . The composition of claim 31 , wherein the at least one purified bacterium is present in the composition as a whole cell, spore, or lysed cell.
52 . The composition of claim 31 , wherein the composition is formulated as a tablet, a pill, a capsule, a powder, a solution, a suspension, a food, or an emulsion.
53 . A method of imparting at least one desirable trait in a canine, the method comprising administration of the composition of claim 31 to the canine.
54 . The method of claim 53 , wherein the at least one desirable trait is selected from the group consisting of: improved fecal consistency, increased regular bowel movements, reduced incidence of diarrhea, reduced incidence of constipation, less straining during defecation, reduced side-effects from antibiotics, improved dental health, brighter eyes, increased energy, increased appetite, improved fur and coat quality, decreased incidence of infectious or non-infectious disease, increased lifespan, and/or improved performance of the canine.
55 . A method of treating or preventing gastrointestinal dysbiosis or gastrointestinal enteropathy in a canine, the method comprising administration of the composition of claim 31 to the canine.
56 . The method of claim 55 , wherein the composition reduces the incidence of diarrhea, reduces the severity of diarrhea, improves fecal consistency, reduces straining during defecation, reduces constipation, increases regular bowel movements, reduces dysbiosis, and/or reduces enteropathy in the canine.
57 . A method of reducing side-effects from antibiotics in a canine, the method comprising administration of the composition of claim 31 to the canine.
58 . The method of claim 57 , wherein the composition reduces the incidence of diarrhea, reduces the severity of diarrhea, improves fecal consistency, increases regular bowel movements, reduces dysbiosis, and/or reduces enteropathy.
59 . The method of claim 57 , wherein administration of the composition shifts the microbiome to a healthy state.
60 . The method of claim 57 , wherein the composition is administered to the canine with at least one antibiotic.
