Abstract

Chemically reactive carbocyanine dyes incorporating an indolium ring moiety that is substituted at the 3-position by a reactive group or by a conjugated substance, and their uses, are described. Conjugation through this position results in spectral properties that are uniformly superior to those of conjugates of spectrally similar dyes wherein attachment is at a different position. The invention includes derivative compounds having one or more benzo nitrogens.

Claims (21)

1. A compound having a structure of the formula:

R 3 is -L-R x ;

L is a linkage containing 1-20 nonhydrogen atoms selected from the group consisting of C, N, O, P and S; Rx is an activated ester of a carboxylic acid or a phosphoramidite;

R 2 and R 4 are independently C 1 -C 22 alkyl or C 7 -C 22 arylalkyl;

each of R 13 and R 14 is C 1 -C 6 alkyl;

R 12 is C 1 -C 22 alkyl or C 7 -C 22 arylalkyl; and

R 6 -R 9 and R 16 -R 19 are independently selected from H, alkyl having from 1-6 carbons, alkoxy having 1-6 carbons, amino, alkylamino having 1-6 carbons, or dialkylamino having 2-12 carbons, sulfo, carboxy, perfluoroalkyl having 1-6 carbons, or halogen;

n=1, 2, or 3; and

each of R 21 , R 22 and R 23 is H.

2. The compound of claim 1 , wherein R 4 is C 1 -C 22 alkyl.

3. The compound of claim 2 , wherein R 4 is methyl.

4. The compound of claim 1 , wherein R 2 is C 1 -C 22 alkyl.

5. The compound of claim 4 , wherein R 2 is methyl or ethyl.

6. The compound of claim 1 , wherein each of R 13 and R 14 is methyl.

7. The compound of claim 1 , wherein R 12 is methyl or ethyl.

8. The compound of claim 1 , wherein R x is a phosphoramidite.

9. The compound of claim 1 , having a structure of the formula:

wherein R 6 -R 9 and R 16 -R 19 are H.

10. The compound of claim 1 , wherein L comprises ether bonds.

11. The compound of claim 1 , wherein L contains 4-10 nonhydrogen atoms, including one or two heteroatoms.

12. The compound of claim 1 , wherein L contains 1-6 carbon atoms.
