Abstract

Methods and systems for sample preparation techniques that prevent inhibition of reactions such as due to the presence of longer oligonucleotides are presented herein. The methods and systems provided herein allow amplification (e.g., whole genome amplification) and sequencing of chromatin accessible regions of single cells.

Claims (34)

1. A method for nucleic acid processing, comprising:

(a) providing a reaction mixture comprising:

(i) a transposase enzyme,

(ii) a first nucleic acid molecule comprising a target sequence,

(iii) a second nucleic acid molecule comprising a transposon end sequence, and

(iv) a third nucleic acid molecule comprising: (1) a first region comprising a blocking agent, wherein said blocking agent is not a uracil binding protein, and wherein said blocking agent prevents said transposase enzyme from interacting with said first region of said third nucleic acid molecule; and (2) a second region comprising a functional sequence capable of coupling to said first nucleic acid molecule;

(b) contacting said first nucleic acid molecule, said second nucleic acid molecule, and said transposase enzyme to generate a fourth nucleic acid molecule comprising said target sequence and said transposon end sequence of said second nucleic acid molecule; and

(c) contacting said third nucleic acid molecule and said fourth nucleic acid molecule to generate a fifth nucleic acid molecule comprising said target sequence, said transposon end sequence, and a sequence of said third nucleic acid molecule.

2. The method of claim 1 , further comprising partitioning said reaction mixture into a partition, wherein said partition is selected from the group consisting of an aqueous droplet in an emulsion, a well, and an aqueous droplet in an emulsion trapped in a well.

3. The method of claim 1 , wherein said functional sequence is capable of hybridizing to said first nucleic acid molecule or said fourth nucleic acid molecule.

4. The method of claim 3 , wherein said functional sequence capable of hybridizing to said first nucleic acid molecule or said fourth nucleic acid molecule is a random N-mer sequence.

5. The method of claim 3 , wherein said functional sequence capable of hybridizing to said first nucleic acid molecule or said fourth nucleic acid molecule is a targeted N-mer sequence.

6. The method of claim 3 , wherein said functional sequence capable of hybridizing to said first nucleic acid molecule or said fourth nucleic acid molecule is a poly-T sequence.

7. The method of claim 1 , further comprising generating said fifth nucleic acid molecule by a nucleic acid extension reaction or an amplification reaction.

8. The method of claim 1 , further comprising generating said fifth nucleic acid molecule by a reverse transcription reaction.

9. The method of claim 1 , further comprising generating said fifth nucleic acid molecule by a ligation reaction.

10. The method of claim 1 , wherein said third nucleic acid molecule further comprises a biotinylated nucleotide, and wherein said blocking agent is said biotinylated nucleotide or a biotin-binding agent.

11. The method of claim 1 , wherein said third nucleic acid molecule further comprises an azide modified nucleotide, and wherein said blocking agent is an azide-binding blocking agent.

12. The method of claim 1 , wherein said third nucleic acid molecule further comprises a modified nucleotide, and wherein said blocking agent is an antibody specific to said modified nucleotide.

13. The method of claim 1 , wherein said third nucleic acid molecule further comprises a sequence capable of recognition by a nuclease, and wherein said blocking agent is an inactivated nuclease.

14. The method of claim 13 , wherein said inactivated nuclease is a restriction endonuclease.

15. The method of claim 1 , wherein said reaction mixture further comprises a plurality of guide ribonucleic acid molecules (gRNAs) targeted to a sequence of said second nucleic acid molecule, wherein said blocking agent is a modified clustered regularly interspaced short palindromic (CRISPR) associated (Cas) nuclease, and wherein said modified Cas nuclease does not have nuclease activity.

16. The method of claim 15 , wherein said modified Cas nuclease is a modified Cas9 protein.

17. The method of claim 1 , wherein said blocking agent is a DNA binding protein or a DNA binding domain of a DNA binding protein.

18. The method of claim 17 , wherein said DNA binding protein is a transcription activator-like (TAL) effector or zinc finger protein.

19. The method of claim 1 , further comprising removing or releasing said blocking agent from said third nucleic acid molecule.

20. The method of claim 19 , wherein said blocking agent is removed or released from said third nucleic acid molecule subsequent to (b).

The method of claim 1 , wherein said third nucleic acid molecule further comprises one or more additional functional sequences selected from the group consisting of an adapter sequence, a primer or primer binding sequence, a barcode sequence, a unique molecular index (UMI), and a sequence configured to attach to a flow cell of a sequencer.

22. The method of claim 21 , wherein said primer or primer binding sequence is a sequencing primer or sequencing primer binding sequence.

23. The method of claim 1 , wherein said third nucleic acid molecule is coupled to a bead.

24. The method of claim 23 , wherein said third nucleic acid molecule is releasable from said bead upon application of a stimulus.

25. The method of claim 23 , wherein said bead is a gel bead.

26. The method of claim 25 , wherein said gel bead is degradable upon application of a stimulus.

27. The method of claim 25 , wherein said third nucleic acid molecule is releasable from said gel bead upon application of a stimulus.
