Abstract

Small molecule fluorescent probes for established drug targets such as nucleic acids including DNA and RNA has been developed and disclosed herein. These nucleic acid probes bind to multiple DNA and RNA structures, and to sites crucial for nucleic acid function, such as DNA and RNA major grooves. Displacement of the probes by other binders such as small molecule compounds and/or proteins illicits a fluorescence change in the probe that once detected and analyzed provide binding information of these other binders of interest. Similarly, changes in fluorescence upon binding of the probes to nucleic acid have been applied to screen nucleic acid of different sequence and conformation. The nucleic acid probes and method of uses disclosed herein are advantageously suitable for high-through put screening of libraries of small molecule compounds, proteins, and nucleic acids.

Claims (23)

1. A method for assessing the binding affinity of a substrate to a nucleic acid using a nucleic acid probe that comprises a fluorescent moiety linked to a nucleic acid binding moiety through a linker with the binding moiety capable of binding to the nucleic acid, the method comprising,

incubating the nucleic acid with the probe at a predetermined ratio to form a complex between the nucleic acid and the probe, wherein the complex formation elicits a first florescence intensity change in the probe;

incubating the complex with the substrate to elicits a second fluorescence intensity change in the probe; and

comparing the first intensity change with the second intensity change for assessment of the binding affinity of the substrate to the nucleic acid,

wherein the fluorescence intensity changes due to a pKa shift of the fluorescent moiety.

2. The method of claim 1 , wherein the substrate is a compound, a peptide, a protein, or another nucleic acid.

3. The method of claim 1 , wherein the nucleic acid is RNA, A-DNA, B-DNA, DNAs of different conformations, double stranded DNA, triple stranded DNA, or Quadruple DNA.

4. The method of claim 1 , wherein the binding moiety binds to the major groove of the DNA.

5. The method of claim 1 , wherein a Z′ factor of the assessment is at least 0.5.

6. The method of claim 1 , wherein the nucleic acid binding moiety comprises an aminoglycoside moiety comprising unbound primary, secondary, and/or guanidino amino group(s) available for nucleic acid binding.

7. The method of claim 6 , wherein the linker moiety is covalently attached to the nucleic acid binding moiety through a hydroxyl group of the aminoglycoside moiety.

8. The method of claim 1 , wherein the fluorescent moiety is fluorescein.

9. The method of claim 1 , wherein the aminoglycoside moiety is neomycin, or homo or hetero dimer of neomycin.

10. The method of claim 1 , wherein the linker moiety is represented by the formula

wherein (L 1 ), (L 2 ), (L 3 ), (L 4 ), (L 5 ), (L 6 ), (L 7 ), (L 8 ), and (L 9 ) are independently O, N, S, C 1 -C 8 alkyl, C 2 -C 8 alkenyl, C 2 -C 8 alkoxy, aryl, heteroaryl, heterocyclyl,

and/or alone or combination thereof.

13. The method of claim 1 , wherein the linker moiety is -(L 1 ) v -, wherein v is independently 1-20, and wherein each (L 1 ) is independently O, N, S, C 1 -C 8 alkyl, C 2 -C 8 alkenyl, C 2 -C 8 alkoxy, aryl, heteroaryl, heterocyclyl,

wherein each (L 1 ) is can be the same or different, and/or alone or combination thereof.

14. The method of claim 1 , wherein the linker moiety is O, N, S, C 1 -C 8 alkyl, C 2 -C 8 alkenyl, C 2 -C 8 alkoxy,

and/or alone or combination thereof.

15. The method of claim 3 , wherein the RNA is miRNA.
