Abstract

A system and method for determining the genetic data for one or a small set of cells, or from fragmentary DNA, where a limited quantity of genetic data is available, are disclosed. Genetic data for the target individual is acquired and amplified using known methods, and poorly measured base pairs, missing alleles and missing regions are reconstructed using expected similarities between the target genome and the genome of genetically related subjects. In accordance with one embodiment of the invention, incomplete genetic data is acquired from embryonic cells, fetal cells, or cell-free fetal DNA isolated from the mother's blood, and the incomplete genetic data is reconstructed using the more complete genetic data from a larger sample diploid cells from one or both parents, with or without genetic data from haploid cells from one or both parents, and/or genetic data taken from other related individuals.

Claims (36)

1 . A method for preparing a non-naturally occurring composition of amplified DNA from a biological sample useful for determining an amount of DNA from a first individual in a biological sample of a second individual, the method comprising:

extracting cell-free DNA from the biological sample;

preparing a non-naturally occurring composition of amplified DNA by performing amplification of a plurality of polymorphic loci on the cell-free DNA extracted from the biological sample, wherein the polymorphic loci comprise 1536 or more SNP loci;

analyzing the non-naturally occurring composition of amplified DNA by performing sequencing-by-synthesis on the amplified products to generate sequencing reads at the plurality of polymorphic loci;

wherein allele frequencies in the sequencing reads at the plurality of polymorphic loci are used to determine an amount of DNA from the first individual present in the sample, wherein the sample is a maternal blood sample, and wherein the first individual is a fetus.

2 . The method of claim 1 , wherein the method further comprises using the sequencing reads at the plurality of polymorphic loci to determine the likelihood of a deletion, aneuploidy, mutation, and/or mosaicism in the DNA of the first individual.

3 . The method of claim 1 , wherein the polymorphic loci comprise between 1536 and 250,000 SNP loci.

4 . The method of claim 1 , wherein the polymorphic loci are on a plurality of chromosomes.

5 . The method of claim 1 , wherein the amplifying comprises targeted PCR.

6 . The method of claim 1 , wherein the amplifying comprises targeted PCR and universal PCR.

7 . The method of claim 1 , wherein the amplifying comprises whole genome amplification.

8 . The method of claim 7 , further comprising ligating adapters to blunt ends generated on the cell-free DNA, or DNA derived therefrom, wherein the adapters contain universal amplification sequences that are used in the whole genome amplification to generate the amplified products.

9 . The method of claim 8 , wherein the method further comprises performing a second round of PCR to amplify amplified products further to generate a preparation of further amplified products.

10 . The method of claim 1 , wherein the sequencing-by-synthesis comprises clonal amplification and sequencing of the clonally amplified DNA.

11 . The method of claim 1 , wherein the amplifying comprises ligation-mediated PCR.

12 . The method of claim 1 , wherein the method comprises using the sequencing reads at the plurality of polymorphic loci to determine the likelihood of a deletion in the DNA of the first individual.

The method of claim 12 , wherein the likelihood of a deletion in the DNA of the first individual is determined by creating a collection of hypotheses about the potential states of the DNA of the first individual, and testing to see which one has the highest probability of being true given the sequencing reads at the plurality of polymorphic loci.

14 . The method of claim 1 , wherein the method comprises using the sequencing reads at the plurality of polymorphic loci to determine the likelihood of aneuploidy in the DNA of the first individual.

The method of claim 14 , wherein the likelihood of aneuploidy in the DNA of the first individual is determined by creating a set of hypotheses about the potential states of the DNA of the first individual, and testing to see which one has the highest probability of being true given the sequencing reads at the plurality of polymorphic loci.

16 . The method of claim 1 , wherein the method comprises using the sequencing reads at the plurality of polymorphic loci to determine the likelihood of mutation in the DNA of the first individual using a mutation-detection technique.

The method of claim 16 , wherein the likelihood of mutation is determined by creating a set of hypotheses about the potential states of the DNA of the first individual, and testing to see which one has the highest probability of being true given the sequencing reads at the plurality of polymorphic loci.

18 . The method of claim 1 , wherein the cell-free DNA is extracted from the maternal sample using a technique that does not require monoclonal antibodies, fetal cell isolation, or a cell lysis inhibitor.

19 . The method of claim 1 , wherein at least 95% of the alleles of SNPs at the polymorphic loci are called.

20 . The method of claim 1 , wherein the confidence that an allele is correctly called at each SNP of the polymorphic loci is at least 99%.

21 . The method of claim 1 , wherein 0.3 ng or less of DNA is extracted from the biological sample, and wherein at least 95% of the polymorphic loci are called with an accuracy of at least 99%.

A method for preparing a non-naturally occurring composition of amplified DNA from a biological sample useful for determining an amount of DNA from a first individual, wherein the biological sample comprises DNA from the first individual and DNA from a second individual, the method comprising:

extracting cell-free DNA from the biological sample;

preparing a non-naturally occurring composition of amplified DNA by performing amplification of a plurality of polymorphic loci on the cell-free DNA extracted from the biological sample, wherein the cell-free DNA comprises DNA from the first individual and DNA from the second individual, and wherein the polymorphic loci comprise 1536 or more SNP loci;

analyzing the non-naturally occurring composition of amplified DNA by performing sequencing to generate sequencing reads at the plurality of polymorphic loci, wherein allele frequencies in the sequencing reads at the plurality of polymorphic loci are used to determine an amount of DNA from the first individual present in the sample, wherein the sample is a maternal blood sample, and wherein the first individual is a fetus.

23 . The method of claim 22 , wherein the amplifying comprises targeted PCR.

24 . The method of claim 22 , wherein the amplifying comprises targeted PCR and universal PCR.

25 . The method of claim 22 , wherein the amplifying comprises whole genome amplification.

26 . The method of claim 22 , wherein the amplifying comprises whole sample amplification.

27 . The method of claim 22 , wherein the sequencing reads at the plurality of polymorphic loci are used to determine the likelihood of a deletion, aneuploidy, mutation, and/or mosaicism in the DNA of the first individual.

28 . The method of claim 22 , wherein the sequencing reads at the plurality of polymorphic loci are used to determine the likelihood of a mutation in the DNA of the first individual using a mutation-detection technique.

29 . The method of claim 22 , wherein 0.3 ng or less of DNA is extracted from the biological sample, and wherein at least 95% of the polymorphic loci are called with an accuracy of at least 99%.
