Abstract

A method of tuning the performance of a synthetic gene circuit comprising a plurality of genes is disclosed. The method includes quantifying, for each gene, a relative gene expression metric. The metric is quantified by determining a number of nucleotides in a 5′ adjacent transcriptional region (ATR) of the gene, a number of nucleotides in a 3′ ATR, a minimum free energy of a mRNA secondary structure around a ribosome binding site of the gene, a total folding energy for the 5′ ATR, and a folding energy for the first 100 nucleotides of the 3′ ATR, and then summing sequence-dependent energy changes, the terms including scaling coefficients and an average energy cost for synthesizing a nucleotide. The method further includes simulating, through application of the relative gene expression metrics of the plurality of genes to a deterministic model, the performance of an intended function of the synthetic gene circuit.

Claims (52)

1. A method of tuning the performance of a synthetic gene circuit comprising an operon having a plurality of genes, the method comprising:

quantifying, for each gene of the plurality of genes, a relative gene expression metric, the relative gene expression metric of the gene quantified by:

determining a number (i) of nucleotides in a 5′ adjacent transcriptional region (ATR) of the gene;

determining a number (j) of nucleotides in a 3′ ATR of the gene;

determining a minimum free energy (ΔG −70−+38 ) of a mRNA secondary structure around a ribosome binding site (RBS) of the gene;

determining a total folding energy (ΔG 5′ATR ) for the 5′ ATR of the gene;

determining a folding energy (ΔG 3′ATR_100 ) for the first 100 nucleotides of the 3′ ATR of the gene; and

calculating the relative gene expression metric by summing sequence-dependent energy changes, the sum comprising

β0+β1·Δ G 5′ATR +β2·Δ G 3′ATR_100 +β3· i·Gm+β 4· j·Gm+β 5·Δ G −70−+38

where β1, β2, β3, β4, and β5 are scaling coefficients, and Gm represents an average energy cost for synthesizing a nucleotide;

simulating the performance of an intended function of the synthetic gene circuit through applying the relative gene expression metrics of the plurality of genes to a deterministic model to evaluate the performance of the synthetic gene circuit, the deterministic model being one of an ordinary differential equation model and a bifurcation analysis; and

assembling the synthetic gene circuit.

2. The method of claim 1 , wherein the intended function is an AND logic gate, and the deterministic model applies the relative gene expression metrics to an ordinary differential equation model.

3. The method of claim 1 , wherein the intended function is a bistable toggle switch, and the deterministic model comprises bifurcation analysis of the relative gene expression metrics.

4. The method of claim 1 , wherein i is between 299 and 2001 nucleotides.

5. The method of claim 1 , wherein the 5′ ATR and 3′ ATR each have GC contents ranging from 28% to 66%.

6. The method of claim 1 , wherein the plurality of genes is two or three genes.

7. A method of tuning the performance of a synthetic gene circuit comprising an operon having a plurality of genes, the method comprising:

quantifying, for each gene of the plurality of genes, a relative gene expression metric, the relative gene expression metric of the gene quantified by:

determining a number (i) of nucleotides in a 5′ adjacent transcriptional region (ATR) of the gene;

determining a number (j) of nucleotides in a 3′ ATR of the gene;

determining a minimum free energy (ΔG −70−+38 ) of a mRNA secondary structure around a ribosome binding site (RBS) of the gene;

determining a total folding energy (ΔG 5′ATR ) for the 5′ ATR of the gene;

determining a folding energy (ΔG 3′ATR_100 ) for the first 100 nucleotides of the 3′ ATR of the gene; and

calculating the relative gene expression metric by summing sequence-dependent energy changes, the sum comprising

β0+β1·Δ G 5′ATR +β2·Δ G 3′ATR_100 +β3· i·Gm +β4· j·Gm +β5·Δ G −70−+38

where β1, β2, β3, β4, and β5 are scaling coefficients, and Gm represents an average energy cost for synthesizing a nucleotide;

simulating the performance of an intended function of the synthetic gene circuit using the relative gene expression metrics of the plurality of genes to evaluate the performance of the synthetic gene circuit; and

assembling the synthetic gene circuit.

8. The method of claim 7 , wherein the intended function is a logic gate, simulating the performance of the intended function comprises applying the relative gene expression metrics of the plurality of genes to an ordinary differential equation model.

9. The method of claim 7 , wherein the intended function is a bistable toggle switch, and simulating the performance of the intended function comprises performing a bifurcation analysis of the relative gene expression metrics of the plurality of genes.

10. The method of claim 7 , wherein i is between 299 and 2001 nucleotides.

11. The method of claim 7 , wherein the plurality of genes is two or three genes.

12. The method of claim 7 , wherein the 5′ ATR and 3′ ATR both have GC contents ranging from 28% to 66%.

13. A method of tuning the performance of a synthetic gene circuit comprising an operon having a plurality of genes, the method comprising:

quantifying, for each gene of the plurality of genes, a relative gene expression metric, the relative gene expression metric of the gene quantified by:

determining a number (i) of nucleotides in a 5′ adjacent transcriptional region (ATR) of the gene;

determining a number (j) of nucleotides in a 3′ ATR of the gene;

determining a minimum free energy (ΔG −70−+38 ) of a mRNA secondary structure around a ribosome binding site (RBS) of the gene;

determining a total folding energy (ΔG 5′ATR ) for the 5′ ATR of the gene;

determining a folding energy (ΔG 3′ATR_100 ) for the first 100 nucleotides of the 3′ ATR of the gene; and

calculating the relative gene expression metric by summing sequence-dependent energy changes, the sum comprising

β0+β1·Δ G 5′ATR +β2·Δ G 3′ATR_100 +β3· i·Gm+β 4· j·Gm+β 5·Δ G −70−+38

where β1, β2, β3, β4, and β5 are scaling coefficients and Gm represents an average energy cost for synthesizing a nucleotide;

simulating the performance of an intended function of the synthetic gene circuit using the relative gene expression metrics of the plurality of genes to evaluate the performance of the synthetic gene circuit.

14. The method of claim 13 , wherein simulating the performance of the intended function comprises applying the relative gene expression metrics of the plurality of genes to a deterministic model.

15. The method of claim 14 , wherein the deterministic model is an ordinary differential equation model.

16. The method of claim 13 , wherein the intended function is one of a logic gate, a multistable toggle switch, and an oscillator.

17. The method of claim 13 , wherein the plurality of genes is two or three genes.

18. The method of claim 13 , wherein i is between 299 and 2001 nucleotides.

19. The method of claim 13 , wherein the 5′ ATR and 3′ ATR both have GC contents ranging from 28% to 66%.

20. The method of claim 13 , further comprising assembling the synthetic gene circuit.
