Abstract

A system and method that given one or more input molecules, produces a contextualized summary of characteristics of related target molecules, e.g., proteins. Using a knowledge graph which is populated with all known molecules, input molecules are analyzed according to various similarity indexes which relate the input molecules to target proteins or other biological entities. The knowledge graph may also comprise scientific literature, governmental data (FDA clinical phase data), private research endeavors (general assays, etc.), and other related biological data. The summary produced may comprise target proteins that satisfy certain biological properties, general assay results (ADMET characteristics), related diseases, off-target molecule interactions (non-targeted molecules involved in a specific pathway or cascade), market opportunities, patents, experiments, and new hypothesis.

Claims (29)

1. A system for the contextualization of molecules, comprising:

a pharmaceutical research platform comprising at least a plurality of programming instructions stored in a memory of, and operating on at least one processor of, a computing device, wherein the plurality of programming instructions, when operating on the at least one processor, causes the computing device to:

receive data representing one or more molecules;

construct a knowledge graph comprising molecules, diseases, biological mechanisms, and scientific literature;

identify one or more molecules existing within the knowledge graph that is structurally or chemically similar to the one or more received molecules; and

generate a report detailing the similar molecules and their associated diseases, biological mechanisms, and scientific literature, wherein the details comprise contextual information relating the similar molecule with its associated diseases, biological mechanisms, and scientific literature.

2. The system of claim 1 , wherein similarity between two molecules is determined using machine learning.

3. The system of claim 1 , wherein similarity between two molecules is determined using Tanimoto similarity.

4. The system of claim 1 , wherein similarity between two molecules is determined using pharmacophore-based similarity.

5. The system of claim 1 , wherein similarity between two molecules is determined using substructure matching.

6. The system of claim 1 , wherein similarity between two molecules is determined using cheminformatics.

7. The system of claim 1 , wherein similarity between two molecules is determined using three-dimensional analysis matching.

The system of claim 1 , wherein the contextual information of the report comprises FASTA sequences, 3D structures, pathway information, binding sites, general assay results, and directly related medical papers complete with relationships and related data extracted from the medical papers related to the similar molecules.

9. The system of claim 1 , wherein the report comprises molecule hypotheses surrounding the potential uses of the one or more received molecules.

10. The system of claim 9 , wherein in vitro lab experiments are conducted to support or weaken the molecule hypotheses.

11. A method for the contextualization of molecules, comprising the steps of:

receiving data representing one or more molecules;

constructing a knowledge graph comprising molecules, diseases, biological mechanisms, and scientific literature;

identifying one or more molecules existing within the knowledge graph that is structurally or chemically similar to the one or more received molecules; and

generating a report detailing the similar molecules and their associated diseases, biological mechanisms, and scientific literature, wherein the details comprise contextual information relating the similar molecule with its associated diseases, biological mechanisms, and scientific literature.

12. The method of claim 11 , wherein similarity between two molecules is determined using machine learning.

13. The method of claim 11 , wherein similarity between two molecules is determined using Tanimoto similarity.

14. The method of claim 11 , wherein similarity between two molecules is determined using pharmacophore-based similarity.

15. The method of claim 11 , wherein similarity between two molecules is determined using substructure matching.

16. The method of claim 11 , wherein similarity between two molecules is determined using cheminformatics.

17. The method of claim 11 , wherein similarity between two molecules is determined using three-dimensional analysis matching.

The method of claim 11 , wherein the contextual information of the report comprises FASTA sequences, 3D structures, pathway information, binding sites, general assay results, and directly related medical papers complete with relationships and related data extracted from the medical papers related to the similar molecules.

19. The method of claim 11 , wherein the report comprises molecule hypotheses surrounding the potential uses of the one or more received molecules.

20. The method of claim 19 , wherein in vitro lab experiments are conducted to support or weaken the molecule hypotheses.
