Abstract

The present disclosure relates to materials and methods for spatially analyzing nucleic acids that have been fragmented with a transposase enzyme, alone or in combination with other types of analytes.

Claims (29)

1. A method for determining a spatial location of accessible chromatin in a tissue section, the method comprising:

(a) providing a substrate with the tissue section;

(b) permeabilizing the tissue section;

(c) contacting the permeabilized tissue section with a transposome to insert transposon end sequences into accessible chromatin, thereby generating fragmented accessible chromatin;

(d) incorporating into the fragmented accessible chromatin: (i) a first barcode sequence and (ii) a second barcode sequence, thereby generating a plurality of barcoded accessible chromatin fragments, and wherein the first barcode sequence and the second barcode sequence are sub-barcode sequences that function as a single barcode sequence and indicate the spatial location where the first barcode sequence and the second barcode sequence were delivered in the tissue section, respectively;

(e) amplifying the plurality of barcoded accessible chromatin fragments, thereby generating amplicons comprising the barcoded accessible chromatin fragments or complements thereof;

(f) determining (i) the first barcode sequence of one or more of the amplicons, or complements thereof (ii) the second barcode sequence of one or more of the amplicons, or complements thereof, and (iii) the sequence of the accessible chromatin of one or more of the amplicons, or complements thereof; and

(g) using the sequences of (i), (ii), and (iii) to determine the spatial location of accessible chromatin in the tissue section.

2. The method of claim 1 , wherein the substrate is an array that comprises one or more features.

3. The method of claim 2 , wherein the one or more features is a bead, a well, a spot, or a hydrogel.

4. The method of claim 1 , wherein permeabilizing the tissue section in (b) comprises enzymatic permeabilization or chemical permeabilization.

5. The method of claim 4 , wherein enzymatic permeabilization comprises a proteinase K enzyme, a proteinase K-like enzyme, or a functional equivalent thereof comprising a sequence that is at least 80% identical to SEQ ID NO: 7.

6. The method of claim 4 , wherein chemical permeabilization comprises an alkaline buffered solution.

7. The method of claim 1 , wherein the transposome comprises a Tn5 transposase enzyme, a Mu transposase enzyme, a Tn7 transposase enzyme, or functional derivatives thereof.

8. The method of claim 7 , wherein the Tn5 transposase enzyme comprises a sequence that is at least 80% identical to SEQ ID NO: 1 and wherein transposon end sequences comprise a sequence that is at least 80% identical to SEQ ID NO: 8.

9. The method of claim 1 , wherein transposon end sequences further comprise a first adapter sequence and a second adapter sequence.

10. The method of claim 9 , wherein the first adapter sequence and the second adapter sequence are used for one or more of ligation, hybridization, and tagmentation.

11. The method of claim 9 , wherein the first adapter sequence and the second adapter sequence are functional sequences used as spacer sequences, primer binding site sequences, or unique molecular identifier sequences.

12. The method of claim 1 , wherein the method further comprises performing gap repair of single-stranded breaks in the fragmented accessible chromatin.

13. The method of claim 1 , wherein the method further comprises staining and imaging the tissue section before (b).

14. The method of claim 13 , wherein the staining comprises staining the tissue section with hematoxylin or eosin.

15. The method of claim 1 , wherein the amplifying in (e) comprises amplifying the barcoded accessible chromatin fragments and adding sequencing primer sequences to 5′ and 3′ ends of the amplicons.

16. The method of claim 1 , wherein the amplifying comprises polymerase chain reaction.

17. The method of claim 1 , wherein the determining in (f) comprises next generation sequencing or fluorescence detection.

18. The method of claim 1 , wherein the determining in (f) comprises next generation sequencing.

19. The method of claim 1 , wherein the method further comprises using one or more microfluidic channels to deliver one or more reagents to the tissue section.

20. The method of claim 1 , wherein determining the spatial location of accessible chromatin in the tissue section is performed in/at a region of interest in the tissue section.

21. The method of claim 20 , wherein the region of interest in the tissue section is a specific area or sub-area of the tissue section.

22. The method of claim 21 , further comprises imaging the region of interest of the tissue section.
